I opened a lock box and according to the Admiralty system I now have a T6 Heavy Destroyer, however I cannot select it. It does not appear on my ship list at all. Any ideas what I need to do?
You say you obtained a T6 Heavy Destroyer. Do you have this ship in your ship roster or Admiralty list, or is it still just boxed up in your inventory?
At this point, the only T6 destroyers you could get from a lock box are the Hazari Destroyer and Krenim Imperium Warship, and you need to actually open the boxed ships before it will give you an admiralty card for them. Were you actually talking about the Veteran ship?

When I send ships out for admiralty missions, and they come back and enter maintenance for X number of hours, does that mean I can't fly the actual ships as a player, or does that just affect Admiralty? Similarly, can I fly a ship that is currently on an Admiralty Mission? And can I send ships in my Drydock out for Admiralty?
You can send drydocked ships on missions and can fly admiralty missions with a ship you are currently using. For example my Ar'Kif cruiser and t6 explorer run admiralty missions while I'm actually flying them. The admiralty cards are separate from the actual ships.

Put simply, Admiralty has nothing to do with your playable ships. It's really just a card game on the side.
What happens is that when you first acquire a ship, you also acquire the Admiralty card for that ship class as a sort of bonus. After that there's no connection between ships and cards.
Maintenance and assignments apply to the Admiralty card only. Your playable ships aren't affected.
Once you have an Admiralty card, it's yours forever. You can drydock or discharge any ships you don't want, and the Admiralty card will still be in your deck.
Do I gain the admiralty cards even if I haven't unlocked the Admiralty system yet (say my character isn't level 52 yet)? Or do I need to wait till I am level 52 to start dismissing superfluous ships?

Hmm. Good question. I don't know the answer. Maybe you could try acquiring a ship - in the "loot" popup/flyout you should see two items, one represents the card, and one represents the playable ship. If you see only one, hold onto them.
Star Trek Online Advancement: You start with lowbie gear, you end with Lobi gear.
Being on reserve means you can use it for an admiralty assignment. Usually those have decent bonuses so often you'll "save" them for a tougher assignment.

You must keep hold of those ships until you unlocked the Admiralty system. I had a character that hit level 52 the day after it went live, and as far as I remember, it mass unlocked the cards after levelling.

That's a 1 time use admiralty card and was a reward from one of the admiralty missions you completed.
