The new Arcgames forums based on Vanilla seems to have brought up some unexpected problems due to the porting of the old forum to the new forums. For example, links on posts that were formed before the move no longer link anywhere except back to the front page. Also because the individual thread posts have now become comments, links to direct comments just direct back to the top of the page. Forum moderators please advise.

This is unfortunately one of the side effects of transitioning from one platform to another.
I am actually rather surprised they've managed as well as they have.
On a only extremely-slightly-not-really-related note: Where did you get that sig... and when?
Actually, if you use the non embedded version of the forums this works very intuitively. It always takes you to the first unread post, so if it's your first time in the thread, you go to the OP. If you've already read the thread and there are new posts, it takes you to the first unread post in the thread.
The issue is the embedded forums really mess up navigation.
If you search on the forums, there might still be some files related to a custom signature maker, but that was when the forums were still STO forums, so all the links to it might be dead. I don't remember the name of the thread itself.
Does that mean we won't be able to write stories on the forum without having new readers look through every comment on the page?
How do I use the non-embedded version of the forums? And what do the embedded forums have that the non-embedded forums lack?
Literary Challenges Entries- Star Trek Online: Lord English

Thread was necroed by third poster, then again by fifth poster. LoL.
You can access the non embedded version of the forums here.
It has everything the embedded version has, except the arc overlays at the top and bottom of the page.
If you feel you would want the links from the top of the page, there are a few user made scripts out there which add them in a much less intrusive way such as the @eiledon Game panel which is available here. It adds an arc logo to the top left of the page and when you hover over it you get a neat little window with links to games you've selected to show plus the default Arc links for things such as "charge".
Looks something like this when closed
