With all of the T6ing of T5 ships going on, I suggest allowing the ship upgrade tokens to upgrade a T5U ship to an appropriate T6- (which would include the trait on the non-fleet version but may or may not include the skin or console) ship whenever the normal T6 version is ever released. It'd increase demand for SUTs and most likely reduce complaints about gouging for the same ship every so often.

Can we get some more (canon) KDF outfits, an assortment of respectable skirts/dresses, a long jacket (and more clothes in general) that does plain white well, melee weapon and Mk 15 drops, a T6 Nova, and account-wide lockbox/lobi/promo ships & consoles? Oh, and
...
Still waitin' on Klingon hairstyles actually worn on TV by a Klingon while we're at it.

There problem is, will Cryptic really go for selling previous owners a ship for $5 when players have already demonstrated they are willing to pay $30?
I'm not holding my breath...
Using the Negh'var as an example; if you purchased a T5 Fleet one, then upgraded it once to T5U, you should then be able to use an upgrade token a second time to upgrade it straight to Fleet T6 (or maybe, T6, then a third token for Fleet T6). Cryptic aren't losing out on anything (cause the c-store versions of these ships are first required in order to gain the ability/costume).
Sounds like a winner to me.
Unless someone already has the T5 version and they could be convinced to buy the t6 version for $30.
For example, there was already a t5 and t5u galaxy class. The OP's idea would be to make the upgrade to t6 cost $5. Cryptic's idea was to sell the t6 for $30.
True, a new player who has no ships would have to pay $35 under the OP's idea but only $30 under cryptic's for a t6 galaxy class. But I'm betting that there are enough people who already have t5u galaxy classes who are willing to spend $30 to justify Cryptic's system.

With the t6 Avenger etc coming out I am not going to pay again as already got fleet one.
so I personally would throw my money at them if they did this and increased the price from 700 to 1000 Zen for example to cover the double use.
since there is only two things that push t5u and t6 apart and that's traits and extra bonus which isn't all that wow in happy to keep my t5u tbh
I think one problem might be more or less practical - if they create yet another sub-variant of a ship, it means adding a lot of extra data.
The other might be financial - they might not be making as much money as they could right now. Of course, theoretically some people that before were not willing to pay the full price for a Tier 6 ship, who would now acquire an upgrade token or two for such an upgrade. But will that compensate enough?
They have 15 % Bonus Zen and 20 % ship sales, so if you really want to get it a bit cheaper, you can, provided you can be that patient...
You are right, it would be too much to have a "real" T6 version and a "gimp" version if you use the tokens. The base idea is not too bad though, just keep in mind that the easy way for Cryptic to adjust the finance end is that it does not have to take only 1 upgrade token to upgrade from a T5-U to a T6 if it is implemented.
I will agree with others in the thread. I am very unlikely to buy the T6 version of a ship that I already have a T5-U version of. I would be more open to upgrading the T5-U versions to a fll T6. To behonest, now that they have been releasing so many ships they way they have, I am not egar to buy anything and am waiting fo things to settle a bit because I am worried if I buy a ship today, then they might relsease a ship I would rather have tomorrow (similiar feling you get when you buy something and then find it the next day in a 50% off sale). An upgrade system though would change that thinking.
