So playing through the Delta Recruit stuff, and seeing the changes to the game in the time I've been away, I have to wonder what plot threads have been left dangling or even removed from the game to make way for the Iconian stuff.

The Children of Khan was going to be an STF, but it was Gozer's project and it ended when he took another job with a different game company.
STO is about my Liberated Borg Federation Captain with his Breen 1st Officer, Jem'Hadar Tactical Officer, Liberated Borg Engineering Officer, Android Ops Officer, Photonic Science Officer, Gorn Science Officer, and Reman Medical Officer jumping into their Jem'Hadar Carrier and flying off to do missions for the new Romulan Empire. But for some players allowing a T5 Connie to be used breaks the canon in the game.

The funny thing is that the code is still in the game. Well, devs many time don't remove things, they just keep piling in code bloating the game. The Gekli feeding grounds PvE is still in there.

The Foundry mission "Divide ut Regnes" was the sequel to "Divide et Impera". Cryptic made it a Spotlight mission, but since the original mission has been removed, so to has the Foundry mission from the Spotlight list. However, you can still find and play it by visiting Starbase 39 or searching by name in the Foundry.

Yeah I know about the Foundry continuation, which I really want to play. I think I heard mention of someone remaking the original for the Foundry so the two work together. But I'm interested what Cryptic's original plan for the storyline was.

Having played the foundry spotlight, I can guess it was likely better than cryptic's idea. That was a really clever mission.

Johnnysnowball made a redux version of Divide et Impera. It's not 100% the same, he was making an effort to improve the story while keeping the basic plot intact.
I don't know, once this war wraps up we might be able to get a lot more things done. Everything up to this point has been driven by or connected to "Iconians."
Maybe there's going to be a period of relative peace in the galaxy at large?
Perhaps there will be large swaths of uncharted space to explore, new civilizations to contact (or conquer if you're Klingon), massive amounts of research to do, minerals and resources to claim from new worlds?

This is also a shame. Sounds like it could have been fun based on what I read about on it.
The way I see it. Theres no reason for those Children to not to return once the Iconian Threat is dealt with.
Same with the other loopholes left through out the storyline.

Sto have been catching up with open plot for the past year, at least. Which is great.
Some are still left open, like the Tholians you mentioned. But to be honest, they are much less than they used to be.
