I had always been somewhat annoyed when I am flying my Galaxy X, My Oddyssey, Or any other ship that has a Separation section. And I can't outfit them and they always fly stock gear. For all I know it's basic two white mk xii phaser beams. More so annoyed when I am running anti proton and it is firing Phasers.
What I would like to see is the ability to out fit them to my taste. But for example.
Odyssey Cheveron
two forward weapons
one deflector
one impulse
one warp core
one shield
one aft weapon
two device slots
one engineer console
one science console
one tactical console
One commander BO slot
In the Case of the Odyssey Chevron to give it a unique flavor, what I would like to see is as there are three. You could give it a fourth console slot based on what type. A second Engineering console for the operations, second science console for the science, second tactical for the tactical odyssey. The Commander BO could also be the same way locked to Certain type of career based on what ship you are commanding.
The Aquarius/HoH'SuH could be as follows
two (three?) forward weapons
one deflector
one impulse
one warp core
one shield
one aft weapon
two device slots
one engineer console
one science console
two tactical console
One tactical commander BO slot
The Galaxy Saucer could have it's own unique flavors
two forward weapons
one deflector
one impulse
one warp core
one shield
one aft weapon
four device slots
one engineer console
one science console
one tactical console
One universal commander BO slot
Then there is the Haakona Which ever you are not piloting would have it's own flavor with console and BO Slot.
The Guardian (top portion)
Would have a bonus Science Console and Science Based subcommander Bridge officer.
The Assault warbird (bottom Portion)
Would have an extra Tactical console, and tactical commander BO slot.
I would also like to see hanger Pets outfittible in the same way. Even if you can only use Shuttle weapons.
Of course this would make these ships that much more deadly. But with the Iconians on the horizon. It would be one heck of a major punch. And I expect/demand the Iconians be a major serious threat. Star trek has been hyping them up as the ultimate bad guys. With majorly advanced tech. I am expecting some serious trouble battling them.

Well then you're better off just not using the console then, what you propose is something they could easily break and wont give them a good return so it just wont happen.

They should at least give us saucer commands to give it orders all the saucer does is run into warp core breaches and fire antimatter spreads at random intervals, in it's current state it is useless.
to add to what the OP is saying, I would suggest a locked ship slot upon acquisition of the Odyssey/Bortasqu (in other words if you delete the Odyssey/Bortasqu, the locked ship is automatically deleted.
these ships already have stats as playable ships. If such a system were put into place I would suggest having 6 Boffs available. (5 to crew and one to command).

All the pets run into warp core breaches and die, that seems to be the primary demand their AI places upon them. And what pet commands we do have seem to be bugged or pointless.
They need to do a complete overhaul of the commands with the following additions:
Their speed needs to be faster then their mothership. Being too slow is the primary reason for 'Recall' failure from what I can tell
Add an command for "standoff attack" to avoid warp core explosions
Make saucer pets at least the equal of frigate pets. It's not like we get but 1 (or 2 in a single case)
