I've got thoron-infused quantum torps fore & aft on my Breen carriers, and lately I've been placing in the top three for damage scores in CCA. Got to use Torp Spread, of course, but with only 3 weaps fore & aft, they are certainly my highest-DPS weaps... :eek:

I've placed in the Top 3 with plain old photon torpedoes on my T5 Sci Oddy and with quantums on my T5 Defiant.
Unless they've changed it, this is one of the rare battles that counts healing teammates instead of just relying on pure DPS. (Yes, even my Tac will heal others.)
I'm running an exotic science, so I'm running Neutronic, Grav, and a PEP forward and they all seem to be doing rather well.
I prefer the torps with a bit of PBAOE to them to try and weaken some of the Shards that are knocked off otherwise I'd say any torp is going to do well since you don't have to worry at all about shields.
Any torpedo works well against the Crystalline Entity. It has no shields. And when it does the Absorb buildup prior to the AOE blast, only kinetic dmg weapons can still hurt it while energy weapons only do 1 point of dmg.
So hilariously, the AP Torpedo from the current CE Event Reward Package is the worst torpedo to use against the Crystalline Entity since it's energy based, not kinetic like the other 99.9% of torpedoes in this game. Nobody thinks these things through at Cryptic...
the gas cloud(s) from a torp spread damage all the ships and shardlets that are caught in the GW that someone always puts on the crystal. And it also burns the crystal, of course.
some of the others mentioned, neutronic hits hard.
The gravity well torp is a good choice. Plasma is a good choice. Quantum with a torp officer or 2 is a good pick, so you can fire rapidly which increases dps, and the faster you shoot the more resets you get ... or whatever special tprps are "quantum based" with a bonus of some sort (not sure off the top of my head).

This program, though reasonably normal at times, seems to have a strong affinity to classes belonging to the Cat 2.0 program. Questerius 2.7 will break down on occasion, resulting in garbage and nonsense messages whenever it occurs. Usually a hard reboot or pulling the plug solves the problem when that happens.
Anyone try the "Balance of Terror" Rom Plasma Torp in this yet? A choice people don't think about but would be cool to see in game. Also Spatial Charge Launcher would work excellent since they crystal doesn't move any.
Anything that does AOE damage is good as there is nearly always somebody throwing out grav wells and hoovering up everything.
So the gravimetric, particle emission, neutronic, plasma HY. Any of those as they all do AOE special effects or have massive splash damage.
Torp spread is a must have ability of running torps for this mission.
I'd also throw out some other specialist weapons as good fun: nadion bomb, metreon gas canisters, spacial charges. They can all potentially do massive damage if you have the right build.

In my experience, launchers that fire targetable projectiles are less effective because the Entity tends to shoot them down with its beam attack that hits anything in range.
I think the projectiles can even collide with shards.
For CE the Rommy rep plasma torp rules them all. Use TS as well if you have a spare doff spot. You have a steady line of the 3 plasma bombs with a couple of VR doffs.
I would say any torp with secondary effects, such as the Grav, Bio or Neutronic.

I place 1st 3/4 times in my fleet T'Varo, using the plasma destabilized torp and it's 100k crit I often get

But it's a console... which means you can still use a grav well, a torp (or three) and a singularity projectile, and nothing is stopping you.

I use it on my TVaro torp boat.. and killed players who go to less than 1KM during the absorb phase :P

Been doing more testing on torp types this week. These are my views on the major players for worthwhile torps.
I know some people won't even use torps but in my view having at least one is a no-brainer here. There are specific stages (when the CE charges up its blast) when energy weapons do no damage to it, having even one torp available means you can still hurt it throughout the whole mission.
Gravimetric - probably one of the best here. Combined with grav well (not necessarily yours even!) it will create a deadly vortex/washing machine effect. There's always lots of crowd control going on here so this torp synergizes well with what others are doing. HY not really worth it as it gets shot down or caught in the CE's blast waves.
Enhanced biomolecular - best used as HY, as this is lethal when it crits. You can often get crits in the 200K area if you're lucky. Plus the radiation damage proc is quite useful here. The HY here cannot be shot down.
Particle Emission - with high enough partigen skill this is probably one of the best. Does both AOE and DOT damage so covers all bases. Plus the slow-down effect goes well with grav wells, meaning everything takes even more damage as it can't move. HY is a mega version of it, but can be shot down.
Omega - too weak in normal mode. Could be ok in TS but the HY gets shot down too easily and I think overall this makes it a no go for most people.
Romulan Hyper-plasma - good for keeping the pressure on the CE. Plasma fires and being able to get near constant chains of these things launching makes it pretty powerful. Again HY not worth it half the time.
Basic photon/quantum (inc. 180 degree quantum) - good for solid old fashioned kinetic punishment. You can get near constant fire with a photon with the right doffs and that mean keeping the kinetic pressure on the CE. No fancy procs but they aren't always needed are they!
Hargh-peng - fast to hit and can't be shot down. Longish CD and can't use boff powers. But it does DOT and the blast at the end is AOE so if timed right it can be quite useful. Good if you have no torp powers slotted.
Transphasic - no use here as the CE has no shields so they do considerably less damage than other torps. Only of use to shoot the Tholians, who don't mater to the mission objectives.
That's everything I've tested so far. In my view anything that can be shot down whilst in normal fire mode or in HY is wasted here. Sure they do mega damage but the Tholians are well known for their love of BFAW spam, so HY torp get shot to pieces too easily, wasting your shots.
Other honorable mentions should really go to the following non-weapon attacks, which I've found can be pretty good:
- Isokinetic Cannon
- Isometric Charge console.
- Tetryon Cascade (both the rep active trait and the nukara 3pc bonus)
- Nadion Bomb console
- Proton Barrage
Personally, i'm in love with the new AP torp. I've never used torps before but this thing is pure awesome. Thnx Cryptic for giving us all ap users a torp we can use. Please don't nerf it!

Grav Torps w/ THY1, TS3, GWIII + All Hands On Deck trait means my Korath can effectively shut the entity down by itself.

At least it does Kinetic Damage and that would at least be 100 % of a kind of damage that the CE has little or no immunity for.
