Odd but I defeaded the the targets in KDF attack, but now the next task won't start so all the starships follow me endlessly. I've parked my ship in the shipyard dock for now. Might have to leave and come back but I know doing so will have to restart this mission again.
I had decided to leave the last game mission and transwarp back to QO'NOS SYSTEM just to learn when I did that I was still in the game mission because there was only 4 ships around the planet. So warp out into space. Then The system had asked me if I wanted to continue Surface Tension. So Okay now I am back in the game where I left off and Tuvok is hailing me.. Let see if the mission will run to the end now correctly!
Well I had to start over again but last battle though. Inventory was only 1/2 but filled up so fast. Left a lot of loot behind. But game ended correctly. If this happens to you know now how to get it going again.
Most missions on this game seem to have the same issue.
If you leave and come back you might be luckly to start off where the game sort of got stuck. There is a mission where you have to stop the borg taking a undeem ship, I had to restart that one 3 times even position my ship between the borg and undeem ship then start firing. The end results the game completes and I get the prize.
just a little thought here but are you all sci captains as i had same problem on my sci captain only with red alert not cancelling but i figured out it was the sensor analyst causing the bug and once i targeted a friendly ship with it it brought my red alert to a end like it normally does after 15 seconds or so.
i have filled a bug report over it but if i am correct and you are all sci could you possibly file a bug report too as i don't want to have this issue lasting any longer than it really needs to be

This. I wanted to file a bug report on the same thing, but for some reason I get an error. Lucky thing you already did it.
I took me ages and a lot of frustration to figure out that it was indeed my ship's sensor analysis that kept me in Red Alert status (and thus unable to leave the system or receive a mission update) when 'passifying' a target. In some missions, a target needs to be disabled instead of destroyed, but once that is done the sensor analysis, when activated, will remain active on the disabled target and thus seemingly tricking the system into thinking there is still a hostile to be dealt with.
Should be easily fixable by having the sensor analysis terminate itself automatically once targets have been passified.
