Ever since DR hit myself and undoubtedly many other players have been affected by this frustrating bug.
If you don't know what I'm referring to, it's the one that removes your abilities from the tray on every map change. It wouldn't be much of a problem if my keybinds didn't depend on it XD
I've grown tired of having to set my tray over and over again so I was wondering has anyone figured out any workarounds for it?

Far shorter than the above, this workaround has always succeeded for me:
1) Save loadout
2) Remove any item from the ship
3) Load loadout
Then everything seems to stick.
There is one minor thing that you didnt account for. One of my five characters the procedure didn stick and also for one of the people i helped it didnt stick. Not until i went through my other bars and cleared out empty buttons. There is a minor tray bug where if you try and put an ability into an empty button slot it wont go in there. Not until you right click and hold on that empty button slot and drag it in the clear. When you do this you can see an outline along with a KDF or Starfleet icon. If you see that icon then the button slot was bugged. If you dont see that icon but instead just see a tiny white box as you drag that box clear then it wasnt bugged. The person that i was walking through that didnt have their settings stick? i had them do the same thing and he also reported seeing that there was something there in the empty button slot. After he did that his settings did stick. That was just one that your fix doesnt account for. But there are probably also some that mine doesnt account for either, which also yours wouldnt.
EDIT: either way OP...try his first, if it works then thats good you dont have the empty button bug that i got. If his 3 step process doesnt work then try mine.
i have had problems with this bug long before DR launched, in fact i have been having this problems with it since they introduced the ship layout save/load feature.
it makes me think this bug is primarrily down to the tray layout being included in the save layout, i never get this problem with the ground tray and that has no save, i also never got this problem before the save feature was introduced.
i often wonder if they removed the tray from the save layout it might fix this problem.
sure you might need to set up the tray whenever you change ships but that is infinitly more desirable then having to set up the tray every time you change map or character.
another thing that might cause problems is consumables, you set up your tray with often batteries for shields and such then in combat you use a battery this alters what you have saved and that corrupts everything else.
When I think about everything we've been through together,
maybe it's not the destination that matters, maybe it's the journey,
and if that journey takes a little longer,
so we can do something we all believe in,
I can't think of any place I'd rather be or any people I'd rather be with.
So I am having a similar issue, I recently bought a T6 Ship the Phantom Escort and set up the tray with abilities and boff skills but didn't save a loadout. Whats odd is that those abilities stuck after setting them, its all the new abilities after that initial setup which are changing. Not sure if its related and not sure if starting from a new ship is the solution when some ships cant be dismissed or if doing so will reset the mastery xp on the ship.
Well this worked for me but probably won't work for the majority of people having this bug.
after much fiddling i dismissed a boff that i was trying to replace with another.
It appears to be a conflict between boffs old vs new.
Once the game finds the old boff it assigns those but then ends up as
blank in the tray once the new ones are tried to be implemented from the
new boff.
It seemed to reshuffle my boffs and now everything works properly when switching maps.
