Been looking at the modifiers for EF weapons and Im having a hard time seeing why I would want to run them over AF weapons.
Im a fed and run a lot of ships that rely on phasers (Patrol escort Gal X) so being restricted to phasers isnt a big deal for me. What I am debating is if it is worth losing a dmg proc from the advanced versions for the shield regen proc for the Elites
Nitpicking is a time-honored tradition of science fiction. Asking your readers not to worry about the "little things" is like asking a dog not to sniff at people's crotches. If there's something that appears to violate natural laws, then you can expect someone's going to point it out. That's just the way things are.
procs are just too few and far between to stress over them. When they happen, it can be nice, but you can't rely on them. The only proc that actually works frequently and has a significant effect is AP -- it procs every time you crit, doing extra damage. The rest of the standard weapon procs (there are some nifty box weapon ones) are barely noticeable.
I do not recall the shield regen proc rate, if it is also the really infrequent 2.5% chance, then it probably** is not worth it.
** shield heals are great, but random heals at random times are random. Once in a blue moon it might save your backside, but 99% of the time when your infrequent shield heal fires you won't actually need it nor care about it. Here is the decision point --- how often do you get in trouble that nearly kills you? If that is not often, a shield heal proc is not useful. If its every other fight, you should re-examine your build but it MIGHT be worth it. I suppose you could slot it for a "maintenance" heal that does what it does in the background, a "weak regen" type concept, but its not going to be a game-changer.
*** The one shield heal proc I have found to be useful was tied to shield heals. Its on dyson consoles and I have a shield cap + shield heal proc on shield heal skills, so sometimes when I heal myself it heals me more. That was useful. I can't fit such a console into most builds, it was just something I used from a box back when I had nothing better.
OP, Phased Biomatter is also an option. Still does phaser damage, but at least the proc is useful(2.5 % for an AoE blast of biomatter energy) Beam arrays were round 800k EC, but DBBs and DHCs run pretty cheap.

Not being restricted by Phasers, I would go for Fleet Advanced AntiProton. I would say the only reason to bother with Phasers is if you are running a Galaxy X, MVAE, or another ship or console that gets a bonus from Phaser consoles. Like a few have stated, Fleet Elite Disruptors are awesome!

Fed-side I agree completely. There are plenty of weapon types I'd pick over Elite Fleet phasers. My Fed main runs Advanced Fleet antiprotons.
KDF-side Elite Fleet disruptors however are awesome.
