I'm currently up at Level 52, and just finished the missions up to this point, and I thought I would share some unusual experiences, and I'm sure those who have progressed further would like to express theirs too (whilst trying to avoid too many spoilers!)
I can't really call them bugs as yet, as maybe these occurances are intentional.
1) The first thing (and most popular judging by the in-game chat) is the Ocampa Freighter. This Freighter should be renamed the Ocampa Runabout becasue the damn thing never sits still. Even though I found it unaided after flying around the Yellow circle for a few mins, I realised the chat is always full with people asking "Where is the Ocampa Freighter?"
Sit near the Jenolan sphere and watch the chat window fill up with lots of lost players. I'm sure there will be some trolls sending players all over the place for giggles!
2) Romulan cloak doesn't seem to be effective anymore. Especially with the Hirogen, the Vaadwaur and the Hirearchy.
When I was battling the Hirogen near the outpost (whilst your away team is investigating) I had my health pummeled down to about 25%, so I thought that I would cloak, recover and resume attack. But when I was cloaked, the Hirogen just continued their attack with energy weapons until I died. I was fully cloaked, and it certainly wasn't due to lag.
The Mission Enemies in all the usual places has you patrolling a system (I cant remember the name) where you encounter the Hirearchy. After taking out the initial wave (1/3) there came the second wave of two Hirearchy cruisers. I was a little battered, so I cloaked before they were in range, to recover. But the Hirearchy ships kept on coming to my position, to the point where both of them nestled nose-first into the dorsal section of my Mogai's hull, almost as if they were 'dry-humping' me - WHILST CLOAKED! I moved away, they did the same thing. I moved again, and they did the same thing again.
I'm not sure if anyone else has seen these similar occurances, or if you have different mysteries to share (not bug related)
I'm wondering whether to leave the Mogai in dock and bring out the fat whale instead for DR....
I can verify that the Cloak doesn't work using the ground kit ability. I am not sure about in space. Although when scanning the Undine portals in the first(?) mission, scanning does not break the cloak. So it maybe bugged to being a visual-only thing instead of an actual ability.
Aux 2 damp is not working like it use to either. With the matter antimatter specialist and running two copies you should have 100% up against hold and disables. Well tractor beams are holding me every where. I need to submit a bug report.

One of the new Races has a tractor beam that is designed not to be broken by anything except by a Specialization Skill that buffs Evasive Maneuvers. That could be what you are coming up against.
as for the cloaking thing.... are you sure your actually cloaked? I now with the intel ships at least, using gather intel keeps you out of cloak.
lol yes, I am very sure that I am cloaked. Its interesting to see that abilities which would be effective are now rendered almost useless. For example, if I jam their sensors or even scramble them (for any DR enemy I have currently faced), it is only effective for just over 1 second, then the enemy is back firing on me with everything, especially those lovely blue "X mines" (or whatever they are) which a dozen will frequently appear around your ship, and will deal a tremendous amount of dmage if you are not quick.
Viral Matrix III, ineffective. Energy Siphon, Ineffective. Transphasic torps (which I am currently religious on) are ineffective.
The only thing which I can rely on is the Plasma Shockwave at full power which causes much damage to multiple enemy vessels, and particularly handy if they also have fighters.
I'm going to have to spend some time refitting my ship changing doffs, and boff skills for DR methinks....

i think the introduction of the intel powers broke some other things.
jam sensors might have accidently been replaced by a version of Evade target lock, it disables them from targeting you for 1 second, but increases the enemies chance to miss by lowering accuracy.
and those lovely blue "X mines" are actually artillery barrages from assault/artillery ships. best way to avoid those is hit evasive or something when you see them. they explode as soon as the blue projectile hits the X mark, much like AA Flak fire in Real terms.
also, all of the enemeies in the delta quad are level 60 i believe, meaning tons of HP.
I love transport warhead becasue of it.... 100% damage to the ship because it completely bypasses the shields.
Well I had geared my Sci Reman to be all about confuse/placate/exotic damage and DoT but now i'm thinking I have to re-orientate him to be all about heal heal heal and more heal.

I find that Attack Pattern Omega still works against tractor beams and so does Jam Sensors, unless you're talking about a race that I haven't encountered yet.
Nope, haven't had taht issue, used cloak on thos missions with no issues...... in a T5U scimitar. Do notice though that the chance proc on my torpedo cooldown from DOFFS doesn't seem to trigger as often.

Are you sure your space doffs are actually there m8? I have now a recurring problem where my space duty officers that I put on active duty, just removes themselves again...bloody annoying!
1) Your ship loadout. In mindscape, I spent about 3-4mins wondering why I was barely moving or turning. Turns out the game unloaded my deflector and impulse engine :O
2) Your stealth stats. If these new enemies have had all their stats buffed (ie.Stealth detection), you'll need to buff your stats more .
I've noticed cloaking bug, but not while I'm cloaked. While the NPCs are cloaked my hangar pets and photonic fleet are still blasting the TRIBBLE out of them while I'm just flying around making sure to keep their invisible target in weapon range. Can't say as I mind it, since Sensor Scan III is totally, utterly, and completely useless.
Are you sure your space doffs are actually there m8? I have now a recurring problem where my space duty officers that I put on active duty, just removes themselves again...bloody annoying!
