My primary toon is a Fed Sci in a D'Kyr, whom I've gotten to VA and am now progressing through the New Romulus, Nukara, and Omega reputation ranks. I'm almost to Rank 4 in all 3 and am considering altering my ship build. I had put Fleet Anti-Proton Beams (Accx2) (Damx2) on the D'Kyr but as I've progressed through the reputation ranks I've been upping it with additional toys.
I started by putting the Nukara Particle Converter, Zero-Point Energy Conduit, and the Assimilated Module to increase the Accuracty and Crit chance for my Anti-Proton beams. Then, once the Borg Cutting Beam became available I decided to swap out one of my Anti-Proton beams just to check it out. Then, just last night I was able to get the Romulan Hyper-Plasma torp launcher and used it to replace my Fleet Transphasic torps.
I've been really happy with both swaps so far and am thinking of replacing my aft Tractor Mine with the Omega torp and then the remaining three Anti-Proton beams with Experimental Romulan Plasma Beams to get the benefits of both full sets. Thoughts?
It's always going to be an inferior beamboat to a proper cruiser if you want to use it like that.
To really get proper use out of it as a science ship, you'll want to specialize as a Polaron drain-boat, a Gravity Well-Torpedo Boat(Plasma, Photon, or Transphasic), or an Exotic Damage Vacuum build with inverted Repulsors+Warp Plasma and beams(+Omni Array in the front).
All that said, if you're happy and enjoying the build you've got, that's the most important thing.
If you go rom plasma you can use the experimental romulan beam + zero point console + rom hyper torpedo for the plasma hyperflux. It's a great debuff. Come DR the d'kyr is getting a few little buffs that should increase your dps. I really recommend it on that ship.
like szerontzur said, you should look into other forms of DPS rather than straight beam DPS. If you have the cash I recommend the TBR pull doff (http://sto.gamepedia.com/Graga_Mal) and Gravity well. You might also want to get the Particle Manipulator trait from science crafting (got at level 15 science crafting). It greatly improves the critical hit chance of exotic damage.
If you want, you can post your build so others can give you some ideas on what you can do to increase your DPS.

also being able to CC is one of the great things the D'kyr can do so you're doing it right. Also, pulling everything into warp plasma with doffed TBR is crazy fun

I was concerned about that but wasn't sure. The cutting beam description on the wiki says only one per ship, but there was no such restriction mentioned for the plasma beam. Is that true for all the reputation weapons?

If you want to compliment a GW Build, I'd recommend going with Photons and use the Gravimetric and enhanced Bio-Molecular Photons. Then combine it with the 3 piece Dyson Ordnance. Mount the proton beam on the front plus you can use Science Ship Subsystem targeting with it. Nukara Mines are also nice to have on a Projectile boat.
