I have those plus the Scimi and Vesta 3-packs so I too may be paying through the nose. So far, however, they have not released any information on whether or not 3-packs will get a discount. My guess is that they probably won't if they price them at $5 a pop and will if they price them at $10 a pop.
I went for the Bortasqu' and Andorian Escort 3 packs and if there is no discount for upgrading as a bundle I will only bother with the 1 variant of each that I use. Command for Bortas and Charal for the escort are probably the only 2 that would be worth the upgrade for me. Have enough free upgrade ships on my toons to not need to worry about paying right away for any I need to pay for tho.
While I understand Cryptic's interest in monetizing the upgrades, it does feel like they are milking players with having to upgrade each ship in a bundle separately, specially for the Dyson bundle which is costly and has 9 ships in it.
Why should you pay less than the cost to upgrade 3 different ships to upgrade 3 different ships?
You very well might get a discount anyway, the list is only of ships that WILL get upgrades not what each one will cost. We do not have enough information to know for sure.

True, but those ships can be purchased individually as well as part of the packs, so it would make sense to provide a path to upgrade individual ships that might be part of a pack.
We won't know until they tell us. If the normal per-ship upgrade cost is relatively high ($10), I will not upgrade 3-pack ships unless there's a discount for the bundle or a sale price on the normal cost. If it's relatively low ($5 per ship), I would probably absorb that.

You're forgetting one thing... price range hasn't been decided yet. The only thing that is decided is that do WILL pay some cost to upgrade. Your points only mean that they will not be FREE upgrades, which is true... but that was not the OP's question/wish.
If ship upgrades are $5, then I could see them offering "bundle upgrades" for $10. Two upgrades for the price of three, which follows the bundle pack model. There is also precedence for this, with multi-packs for things like keys and R&D bundles.
Doesn't mean it will happen, but they could find this wiggle room quite easily... because, you're still paying ZEN for the upgrade. I think they should do this, as it would help ease some tensions about upgrades.

I only have one 3-pack, the Oddy bundle. I chose the Operations Cruiser, because of the plus to all systems modifier. I don't own more bundle packs (as of now), but I'd imagine it would work the same... you may use all 3 consoles in the pack, but you fly only one ship.
And, this is the only reason why I wouldn't be shocked if they DIDN'T do an upgrade bundle.
The OP isn't not looking for confirmation that the individual ships in C-Store multipacks will be upgradeable individually, he's asking for a bulk discount for upgrading all three at once, like the buy-two-get-one-free deal he originally got the ships in.

I use pretty much only one, and if they decide to charge for each ship, guess what only 1 in each 3pack, is going to get my money!
this. you mean there are people out there who actually USE the engi Oddy? I can see sci for the SA and tac for the extra tac slot, but there is no reason to use the engi hull at all
as it stands I will pay for three upgrades, One T'varo and two B'rel. I won't upgrade anything else. I'd rather get lockbox ships and upgrade them

Yes, be prepared to be unhappy. Better just pick your favorite out of each 3-pack bundle and just upgrade that one unless you want to spend 3x as much.
I have concern about three packs also, but final price of anything might be the projection of the new bundle sales. Let's face it Cryptic has to make money to develop the game, but their is a limit on how many times I will pay for the same ship. If it is 500 zen or $5 to upgrade a ship, the budle or packs should hopefully come with a option to upgrade bundle for $10. You get a ship for free in the bundle why not give us a bundle upgrade pack that only be used to upgrade bundles. This will allow us to upgrade our bundle packs at the same two to three ratio. I could live with this.

I likely just upgrade the free ships and save my zen.

I own three three packs...and I've never flown more than one of the three...mostly just end up using...I mainly use consoles and customizations.
