Episodes Vs Reputation Threads?

So, I've got my two primary toons all tooled up at lvl 50 and I'm wondering about the best next step. There's obviously the episode threads (and grinding through "Help out on New Romulus" is sooooo much fun), but should I also be looking at the different Reputation factions? I seem to be crossing over them randomly in some of the episodes and dailies, gaining marks here and there. Will the episodes eventually route me through the factions or should I step out of the episodes and focus on the factions?

I would do a combination of Reputation grinding and episodes.

Is there a good inject point for the reputation systems? So far I just seem to be getting marks from doing Borg and Tholian Red Alert dailies. Is there a central location for each of the reputation threads where we can get those missions?

There are no "rep arcs" as such. Romulan adds one mission at most tiers (5 is just a new cutscene to the 4th mission), and dyson has cutscenes at each tier. All but Romulus do have a group zone, but few of them feel like missions.

To earn rep you can do the following:
    Omega
    Borg queues
    Refers invasion zone
Special events (Risa birds/monkeys, winter epohhs, etc)

    Romulan
    Romulan queues
    New Romulus missions
    System patrol daily
    Special events
    Epohh breeding

    Nukara
    Nukara queues
Nukara prime ground dailies (must have ev suit)
    Special events

    Dyson
    Dyson queues
    Dyson ground battle zone
    Dyson allied and contested zones
    Special events

    8472/undine/counter command
    Undine queues
    Dyson space battlezone
    Special events

The Borg story missions give some very good gear and so does the solonae arc.

Episodes are worth playing for the story (it's entertaining even if it does get pretty ludicrous at times) and some of the gear they drop. Lots of one-of-a-kind gear in story missions. That said, the arcs that haven't been revamped yet (Spectres, Federation-exclusive Romulan, Cardassian) just aren't very good in terms of gameplay. I don't bother with most of the shared story content on alts unless I want to play the mission for gear.

For reputations, unfortunately none of the story content will let you level those. You get some undine marks from the last mission of the Borg arc the first time you run it. It'd be really nice if you could get marks by replaying appropriate story missions, but reps mostly exist to get you to play the queued content and adventure zones. For what it's worth, all of the other adventure zones are much more engaging than New Romulus.

I find defera invasion zone significantly worse than new Romulus. The initial run around and click goodies new Romulus chain is boring sure, but the warehouse mission (with the return of madran from mine enemy) is fun, so are the other unlocked missions. Though the later two are hard for people who hate ground.

Nukara is OK, I do love the riddle game in underground, and the slow reveal what's going on at the zone via the missions combined with the great fun of the now queued finale.

I do enjoy both the dyson ground and space zones. And the queued undine infiltration is very fun and feels the most trek like of any mission other than mine trap which no one runs anymore because it needs 20 people.

Thanks all! I realized I was getting confused between Faction Marks vs the Reputation Projects. From what I can tell, looks like I have to go out and gather the Faction Marks to then feed into the Reputation Projects (which are what give me the goodies).

    Yup, you got it.

If you want to be efficient just do the daily project, this gives the most reputation per mark. If you want to be faster, do daily plus hourly. You will earn dilithium and gear from each project.

After you get to rank 2+ there starts to be gear worth picking up, however given that in October were getting a huge update that will change everything, I recommend waiting to buy any gear, just rank up the reputation and wait for the devs to reveal how things will change.

Also, if you have multiple characters, only have one work on each reputation at a time because when you finish you get a special token that allows other characters to gain rep twice as fast.

The reputation systems are almost entirely separated from the episode stories and there isn't really any hard-set specific order to them.

You can sort of place the reps on the episode timeline as Romulan and Nukara during the Romulan arc, Omega and 8472 during the Borg arc, and Dyson and 8472 during the Dyson arc (since the Undine overlap with both arcs) but it'll take way longer to finish the reps than it will for you to finish the story arc missions that sort-of-take-place-in-the-same-area and don't give you any of the marks you need for the reputations anyway.

Id like to see more Episodes too, especialy since it offers the possibility for Devs. to develope a Story during a Season. Seeing regular episodes like every 2-3 Weeks comming out instead of 2-3 missions that you get atm would be a welcome change.

In the Rep. Side i think the Rom. rep Part was the best overall. You could get marks from Ground / Space Missions or STF. So whatever gameplay you preferred there was a option for you to get your marks. The Udine System is the worst in my Opinion. Not only that the Dil. you get for the time you invest compared to Dyson Sphere (would like to see Undine Dil gain Buffed and Dyson Ground nerfed) it is nearly impossible to complete on low pop times since 1/2 the ppl are afk anyway :D

Heh, makes me reminisce about way back when I joined and The 2800 was being released, a new mission every week, one To Be Continued after another. Those were the days. Still some of the better missions in the game, too.

Thanks again everyone! I got online last night to check out the Reputation tab and do some Projects. I had no idea just how many Nukara, Omega, and New Romulus marks I'd accrued just putzing around New Romulus and fighting in Red Alerts!

Looking at the projects, it seems that I need certain equipment for some. Does that equipment come as rewards from prior projects such that I should hang on to that stuff even if I don't want it or am I safe to Recycle?

What projects specifically were you look at? if you look in your reputation interface click on one of the rep factions. Now look on the middle right where it says status, contribute, store and info. Click on the info tab and it tells you where you get everything. It has a line by line entry like the name of the instance, the difficulty and even the chance it has to drop from whatever difficulty. For example Borg Neural Processors drop from the Borg STFs. Omega marks are also rewarded from Borg STFs and also a few other events like Defara invasion and Borg red alerts. EC and Dilithium i'm assuming you already know where to get them. And Expertise is earned for doing pretty much anything...though i dont know which event(s) has the best expertise to time ratio. My main has like 1.5mill expertise to spend so i dont really worry about it.

Dyson, Counter-Command and Borg require special items for some equipment projects.
Dyson and Counter-Command can get these from Queued Elite Events (Dyson against Voth, Counter-Command vs Undine) and the respetive Battlezone (Dyson: Voth Ground; Counter-Command: Undine Space). I recommend the Battlezones. Borg get them from Elite STFs (I suggest Infected first and whatever else you feel up to next and have time for).

I beleive particularly Nukura has a lot of projects that seem to be "legacy projects" - turning an old item that is for some reason outdated/obsolete in something new. You don't need to worry about those, I think.

    This is spot on.
