Just to add, The Projects on the Fleet Contribute tab, are set by Fleet Leaders, and certain Fleet ranks based on Fleet Policy and Leadership.
Outside situations involving with Tier 0 to Tier 1 upgrades, a Fleet leader can set a either a Fleet Provisioning or a upgrade project in the top two (or Three for the Starbase itself) Project lines. The third (or fouth) line will be upgrades and only see limited use. Most Fleets recommend you donate to that slot (when available), in some cases even not slotting in other Projects until after this one is filled.
The final Slot on all Fleet projects are "Decorative" projects or Fleet Credit Generators, usually have small requirements and have short "cool downs" of 30 minutes.
If every project has a "timer" on it. You'll need to wait it out. Some Large Fleets have this issue, but usually Fleet leaders will have another Project waiting to go.
If there is not a project slotted and doesn't say "No Upgrades Available" or similar, contact the Fleet leadership.
Take a look at the PvE Queue (button under minimap). There is a column that will show you what rewards you'll get from each of those missions. It's not 100% accurate (e.g. borg STFs give dilithium in addition to Omega Marks but that's not listed as a reward in the PvE UI) but it'll serve you well enough if you only want to see which give Fleet Marks.
As for reputation, it unlocks when you reach level 50. Then you play the PvE missions (or battle zones) that reward you with the specific type of reputation Mark that you need in order to advance that reputation. The rep window is available from your Status screen.
Nitpicking is a time-honored tradition of science fiction. Asking your readers not to worry about the "little things" is like asking a dog not to sniff at people's crotches. If there's something that appears to violate natural laws, then you can expect someone's going to point it out. That's just the way things are.

Fleet Marks: Only come from certain queued events (ex: Fleet Alert, Starbase Defense, Colony Invasion)
Common Duty Officers: Come from the exchange, from grinding down higher rarity DOFFs, from the free academy missions, from Duty Officer Packs
Commodities: Come from various vendors or the exchange
R&D Materials: Drop from every queued event
Dilithium: Drops all over the game
Other materials: Come from various places, but arent required to level base, so not worth listing
