Concerning those items that are limited to one-per ship (weapons, specifically) -
Eliminate the penalty for using cross-types!!!
Especially when there ARE no cross types, such as the Proton weapon system on the C-store ships (Rom Science Destroyer Set). This system is penalized when used with 'other weapons' - in general, such as antiproton, tach, plas... ect.
Remove this limitation.
The same with the Khumari set's wing platforms - if you're not using phasers on the ship your Set is penalized.
Or the borg kinetic cutting beam.
Placing ability limitations on something that is not getting a boost to compensate (the cutting beam, for example, does the same DPS as the omnidirectional antiproton, which can be matched with like beams to avoid the penalty) is a punishment for those who wish to use them.
Or elminate the 'one per vessel' bullsh** completely.
I liked the endgame content on the new research system until I saw that all of the level 15 weapons were 'one only' limited. There's no use aiming for top tier content with anything in the energy weapon tree.

Dyson destroyer, has a built in weapon you cannot change. So you better use nothing but proton weapons to avoid the cross type penalty.
So I think the op is asking for either the penalty for mismatching energy types be dropped on one per weapons. Or allow more than one of the new weapons to a ship. IE 360 Phaser beam array carrying three of them.
If I were to make a request it would be that the borg cutting beam lose the penalty or be able to be crafted to the energy type of your choice. (once)
Now for my admission. . . What exactly is the penalty for rainbowing other than the tac console issue?

So in the case of the Sci Destroyer, you would need them to implement the proton weapons as normal energy type. Cause the only other proton weapon, except the destroyers inbuild, i know of is the voth experimental beam from the rep. The other weapons from the voth rep are polaron based with an extra proton proc.
I don`t see the problem in beeing stuck to one energy type like you are with the Khumari wing platforms. if you want to use a special weapon of a ship, that is something you know before. You have the same limitation on the Galaxy-X Phaser Lance or the Vesta aux Cannons. Some rep consoles also limiting you to a energy type or weapon type if you want to fully benefit from them.
The cutting beam is a different story, cause it is doing kinetic dmg, not energy dmg. So there is no point making it craftable in different energy versions.
