Every time I change ship... I have to reorganise EVERYTHING. All my "poweres" and weapons are mixed up and it does my head in. In EVE it saves the layout so you dont worry about it but in STO there seems to be no method of doing this. Seems like a daft oversight so I'm asking if someone knows how I can save button layouts so I dont have to faff about constantly.
There should be a way to save it, however STO does have a not-so-perfect auto-saving feature.
Lets say your main ship is a cruiser and you decide to switch to a shuttle. You finish a mission now you want to go back to the cruiser. If you just put the same BOs in the exact BO stations that they were before, your skills will appear in their correct position on the shortcut tray. I've done this many times so I know it works.
Unfortunately it seems that if you stay in one ship for too long you'll lose the original set up. As I said, this isn't prefect but it does work.

/bind_save_file NAMEOFPROFILE
with there being a space between the end of the command and the name you wish to give it.
i try to save back 1 for every tier.
to switch, it's
/bind_load_file NAMEOFPROFILE
to view your keybind files, right-click on the launcher shortcut, click on 'open file location'

and you should see the name of your keybind files there. keep in mind if you modify them from here, they will be modded in game.

All I know is that I normally fly a Fleet Escort. I switched to my shuttle for the Vault when it was first released then switched back to my Fleet Escort after the mission was over. My shortcut tray was perfectly fine once I put my BOffs in their correct stations.
Later on I switched to my shuttle because all I was doing was diplomatic/exploration missions and didn't need a combat vessel. A few weeks later I went back to my Fleet Escort and everything was messed up, even after I put my BOffs in their correct stations. I know I didn't discharge/rename any ships in between that time because I haven't discharged or renamed a ship on that char for about a year.
You've got me then. Maybe there was some other behind-the-scenes change during that time, or there's another reason we don't know.
I do know that when I get new ships, I can see the shift in my tray abilities. Like when I got the MVAE, it pushed my science vessel down a slot which used to be occupied by my Defiant-R, and when I got in my science vessel, if I had any of the same BOs assigned that I used in my Defiant-R, those abilities that the science vessel supported would show up in the same tray locations that I had setup for my Defiant-R.
There's definately some glitches in it. One of the things I have found is that if I switch BOs on a ship, say I replace my Sci Officer with Tractor Beam with the one with Jam Sensors, I have to apply those abilities to two DIFFERENT slots in the tray. For instance, I can put on in the slot for key 1 and then other in the slot for key 2. If I try to map both to key 1, though, so if I switch out I get the relevant power in key 1, when I switch the "new" power gets put in the first empty slot instead of in slot 1.
I suspect this is what happens when you switch ships and forget to put the "right" BOs back. You get random BOs that take over the empty slots for that layout, and then when you try to "fix" it, those slots are all scrambled up and end up getting replaced again. And your layout is lost.
Honestly, all the devs really need to do is save the BO layout along with the ship, so when you switch to it, the BOs are switched as well, without having to go to the Assignment Screen.
There has been many requests for this feature. I could bump threads going back almost a year and we still don't have it.
Well apparently they have never decided to fix this, I would guess this to be one of the biggest reasons shuttle instances take longer when trying to get some Romuluns marks. Bump the thread once more and hope someone cares
