I am currently level 15 and have 14 missions under the "In progress" tab.
Looking through them I don't know where most of them are I need to travel to, so I want to ask:
What's the best way to do the missions in some sort of logical order?
After doing each main story mission you should get enough XP to reach the next level.
"Other missions" can slow you down I suppose because the XP reward is less than doing a main mission. But if you are looking to take a break from just doing story line missions, then they are a good way to explore different aspects of STO. In fact, both my Fed and KDF too have abandoned the main story missions for a very long time. Both toons have been level 50 for at least 7 weeks and only recent are both close to starting the Wasteland story arc. That's something like the 24th to 27th main story mission.
The best thing to do is not to have a lot of active missions since it can be confusing. Before starting any new missions (other than the main story) you should finish up those missions a little at a time. Maybe something alternating between doing a main mission and finishing up one of those in progress.
Side missions are a good way to earn dilithium ore though which can then be refined to dilithium crystals, but only 8,000 per day. Dilithium is considered a "premium currency" because it can be converted to Zen and be used to buy things in the C-Store. I used dilithium converted Zen to buy Duty Officer (Doff) slots. You can start doing Doff missions at level 11. I also bought the Energy Credit (EC) Cap Remover using Zen otherwise you are limited to only having a max of 10 million EC. That Zen can also be used to buy ships in the C-Store.
The exchange rate varies the best I've seen was 127 dilithium crystals for 1 Zen. But that was back in Feb 2014, recently I think I seen it at 136 dilithium for 1 Zen. In US currency, 1 Zen = $0.01.
Worthwhile daily missions that gives you dilithium as a reward are the "Asteroid Mining" mission and "Explore Strange New Worlds" (Federation / Fed) or "We need Breathing Room" (Klingon / KDF). The KDF faction has many more ways of earning dilithium than the Fed. Note that for Asteroid Mining you will need an EV suit which can be bought for 100 dilithium or you can buy one on the Exchange using ECs.
Successfully completing Doff missions will give you mostly 5 dilithium ore as a reward, a handful offers 50 and even fewer rewards 500. A "Critical Success" can increase the reward. However, Doff missions is a separate and complex topic. Oh... Doff missions also gives you a bit of XP, not a lot though.
Go into the mission screen and look at the tabs at the bottom. You can contact them there without having to travel to thier location. I had the same problem , thinking I had to travel to them to get the reward.
In your mission journal (Defalt "J" keybind) under the "in progress" tab. Right at the top should be a list labeled "Ready to turn in". You should be able to speak to the mission giver directly from there unless otherwise noted or required.

If you click on one of the missions and scroll towards the bottom of the description, just above the rewards section, should be where you have to go to run the mission. I'd provide and example but I"m not on the same system I game with at the moment.
as for order of the missions, when I start a new character I generally follow the missions as they come up. The nice thing of this game is that one episode rolls into the next so you really don't have to hunt for the storyline missions.
