Shouldn't there be a system or vendor who can take them back for dilithium or fleet marks? Just like there was a vendor (I guess a feregi) in ESD who used to take some old stuff back to give something (I can't remember much about him since I haven't been in ESD for almost 3 years)

The Ferengi Vendor in ESD is only there to exchange certain consoles that were to be removed from the game for various reasons. Standard Tactical consoles have a lot of use, and if you're referring to the Spire consoles as superior, they certainly are but not everyone can acquire them or is willing to spend the resources to do so (I certainly don't want to).
As for them being bound to character while most other stuff is bound to account these days, consoles (particularly purple mk xii consoles) are among the most profitable generic items you can buy on the exchange. It makes (a small amount of) sense that Cryptic might want you to make a decision between profit and getting the most out of your ship.
Besides, there's no way to trade anything that hasn't been specifically recalled, back to any vendor for dilithium or marks anyway. You're basically asking for something that has never existed except in specific, special cases.
Just hold on to them.. there certainly comes the day when we will get the ability to command a little fleet of our own ships and all those certainly want to be outfitted as well
