I cant help but notice a large inequity in the rewards for completing the commendation ladders. Perhaps this is intentional to encourage certain behaviors, but I think it more likely that it is a simple oversight. In addition to the title and one purple doff, completing each ladder should give the character:
Diplomacy/marauding: no change
Science: Photonic Boff
Engineering: Android Boff
Military: 2 Boff slots
Exploration: 10% sensor bonus (ground and space)
Espionage: 10% stealth bonus (ground and space)
Medical: 10% regen (ground) and crew recovery (space)
Colonial: 100% increased passenger/brig capacity
Trade: Nafar shuttle (with its fancy shuttle shields)
Development/recruitment: no change
IMO development and recruitment yield their own rewards. As a slight compensation, to the increase in ENG/MIL/MED purple Holo doffs should be eliminated, though extant ones should be grandfathered in.
Diplomacy gets a cross-Faction Boff - Feds get a KDF character, KDF get a Fed character.
STO is about my Liberated Borg Federation Captain with his Breen 1st Officer, Jem'Hadar Tactical Officer, Liberated Borg Engineering Officer, Android Ops Officer, Photonic Science Officer, Gorn Science Officer, and Reman Medical Officer jumping into their Jem'Hadar Carrier and flying off to do missions for the new Romulan Empire. But for some players allowing a T5 Connie to be used breaks the canon in the game.
Not going to happen. The Android boff is an exclusive reward for Lifetimers/X-Days Subs. Boff slots are a premium C-Store item, so they won't just give them away - ditto that for your suggestion at adding the Photonic Boff as a reward. And the Na'Far is a lobi ship, and it's only being given away via Arc at the moment to bribe people into using it.

Yes, although I'm proposing giving away 'free' these things that currently cost at the c/lobi store, you have to consider that it takes a long time to complete a ladder--and the longer a player is pursuing one goal, the more likely they are to spend money on other things along the way.

Perhaps. But when it comes down to it, most Commendations already give away Doffs when you rank up, so I suspect you'll find that Cryptic classes those as the rewards.
At the end of the day, boff slots, powers etc. might happen. The Boffs - especially the android boff - are almost definetly off the table though.

I can argue that, technically, the Military and Espionage reputation trees are faster than most to climb (save for perhaps KDF Marauding) due to the more rewarding missions and ease of acquiring SO/ASO DOffs.

The holo doffs are fine, the "free boffs" and "free boff slots" would go against Cryptic's marketing and sales metrics. And Diplomacy/Marauding's benefits aren't even implemented fully (after four years).

A long time? You haven't been to the Dyson sphere have you? Where they dump 2,000 points on non-critting assignments and 10,000+ points on crits.
While I don't see them changing the current top-end commendation rewards, nor do I see them giving away rewards eclusive to other achievements (ie the android/photonic BOffs) but...
I do recall recent talk about adding a new tier to the commendation system, and I feel like it was coming from a reliable source. Can anyone else confirm this? If so, what do you think you'd like to see for rewards? Unique BOffs would be cool for some, like in the current Diplo reward.

I wouldn't say there's a "large inequality" in the commendation rewards considering that the majority of them plain don't have a "reward" at all aside from 4 free doffs. It's a small inequality at best although I do wish there were additional perks for completing each category. Rare Boffs and anything premium from the c-store or lobi store won't happen. It will hurt Cryptic's bottom line more than the hypothetical investments a player might make elsewhere along the line. At most some stat bonuses would be nice like the small boosts from the damage accolades, or a commodity discount, or passive regen.
Nitpicking is a time-honored tradition of science fiction. Asking your readers not to worry about the "little things" is like asking a dog not to sniff at people's crotches. If there's something that appears to violate natural laws, then you can expect someone's going to point it out. That's just the way things are.

C-Stors items, maybe, but a rare BOff only available through this means? When a player already has a combination of unique: Reman, Jem'Hadar, Breen, Voth, Assimilated Reward Borg; Lobi BOffs (Rom-Borg/Photonic), C-Store BOffs (too many to list), other rewards (Vet-Android/Recruiting-Photonic Sci), Fleet Romulans, or the completely un-dismissable Tovan Khev...
