So I havent played my account in something like 2 years and I figured I would give the game another shot.
Since so much has changed I was going to start a new toon but don't know which class/ship I should go with. Also I dont even know what a good build would be.
Anyways if any vets could help a guy out and provide some insight on a class/ship combo along with build I would appreciate it.
There is no perfect combination. Unlike many other games, STO is much more open and there is not that much difference in a Tac, Eng, or Sci Captain - the differences are really the ship used. So you can pick any Captain Class. If you are relatively new you probably prefer pew-pew so I would suggest a Tactical Captain. That way you can blow things up a couple of seconds faster.
While you are leveling you are not tied to any ship, so your Tac Captain can try Escorts, Cruisers, and Science and find what best fits your play style. Maybe you find it hard staying alive in an Escort and so might want to fly another ship type. Just play and have fun. If you are not going to PvP then every ship is equally effective in PvE and any combination functions well.
STO is about my Liberated Borg Federation Captain with his Breen 1st Officer, Jem'Hadar Tactical Officer, Liberated Borg Engineering Officer, Android Ops Officer, Photonic Science Officer, Gorn Science Officer, and Reman Medical Officer jumping into their Jem'Hadar Carrier and flying off to do missions for the new Romulan Empire. But for some players allowing a T5 Connie to be used breaks the canon in the game.

I disagree. Maybe not until level 50, but once you there, it is vital to know your ship and the build you are creating. Tactical ships are far from being the same as a science ship, lol, so yes there is a really high difference between a science ship and an escort , cruiser or something else. For start, science ships only have 6 weapon slots, as far as i know (dunno if there are out there science ships with more weapon slots), they only have 2 or 3 tactical consoles, and mostly science consoles. This means, you will never deal the same dps or damage than with a tactical ship, its just impossible. With science ships, you will waste more time trying to kill your enemies, and you need to use completely different tactics.
So yes, its a big difference.

Now, in general terms, you can adapt almost any cruiser to be a tactical ship, but u CANT adapt a science ship to be a tactical ship. And viceversa. Science ships, as far as a i know, cant use cannons, for example (with some exceptions) and are very limited to the weapons output power. Science ships will not use weapon power, for example, they will use auxiliary power (meaning , using a science ship, it is a must to increase your auxiliary output power, like weapon power is vital for a tactical ship).
Cruisers = engineer build. Engineers build are the mid term, they use to have a balance in the console slots, some cruisers can use cannons, some others dont, etc.
So, if u dont know, just create an engineer toon. Its probably the best choice if you are new after 2 years.

For me, the biggest change was the amount of powercreep. I used to play in the days where Infected Space Elite was a challenge. Now, one person can solo it. The game went from escorts online, to aux to batt cruisers online, to aux to batt romulan scimitar bfaw spam online.
So if you want what's "best" in terms of being the most op thing available right now, roll a romulan (kdf alligned) tactical captain. Then when we get another expansion make a new toon of that race and you'll stay on top lol.
But if that stuff doesn't matter to you, play whatever you want. Any captain in any ship can be good; my main is a science captain in an escort which is good in PvP (when I dabble).
My rom tac kicks TRIBBLE in stuff like CSE i can kill any thing thats a threat to kang faster then there can get half way ( including the neghs) to it i use the C-store Ar'kif at the moment.
Plus the rom only missions are some of the best in the game there a lot of fun.
I have a lot of fun with my fed sci in the 3 pack vesta its not a op dps ship but it can do a lot of fun things that other ships cant.
But my best advice is make a rommy n get a tac ship at lvl 50 thats if u wont a op kill machine.

Which in PvE means absolutely nothing. The AI in this game is incredibly stupid. My Fleet has taken T3 ships into Elite STFs and won - and got the bonus. You can find YouTube videos where people are taking T5 ships into Elite STFs and do not even have any Boffs slotted and still winning them easily. Plus there are many videos of people soloing 5-man Elite STFs
Yes, an Escort can kill something in 15 seconds, but any other ship can kill it in 30 so the difference is meaningless in PvE.
Now if you are talking PvP yes, the ship and build make a difference; but at this point in the game elite PvPers are using Fleet and Lockbox ships, Rep and Lockbox gear/Traits, Doffs, and so on. The player going into end-game PvP with a T5 Rear Admiral ship and drops from various FEs is not going to stand a chance against the good PvPers - because in PvP STO is pay-to-win.
So yeah, if you're just a PvEer looking to have some fun, pick any ship you want, and Class you want, and really any gear you want, and you will still do fine.

Of course it is not the same in pvp, but in pve flying a science ship has nothing to do with flying a tactical ship. Not by far. Sometimes it will take you only a few seconds more to kill aship than flying a tactical, but sometimes it will take you a lot more than that. It will be stupid if all the classes will perform the same. And the game will lose the sense at all. And thats the reason they released the hybrid destroyers.. to be able to finally adapt a science ship to tactical purposes, even if in the end that is ajoke (its just a science ship with a plus.. thats all).
About STFs, the level of the ship means nothing, everybody knows that, the only thing that matters is the equipment. Its not about be able to kill or not, its about killing things easier and its important that you enjoy your ship and in stfs, its important to kill the borg as fast as you can. But if i enjoy my science ship but it takes me 30 seconds more to kill a ship, i can live with that, for example. But with my tactical toon, i kill everything in a few seconds, and sometimes its good, but sometimes its just boring

what faction were you before? Are you considering KDF or romulan (either)?
What role interests you (damage or support)?
What content, pvp? Solo a lot? Tough group runs? Ground or space?
The wiki will tell you all of the captain abilities you unlock as you level up based upon your specialization.
The ships are also there, but that is more of a trial and error thing. Just pick the specialization that you like, then as you level up you can try different ship types. to see what works for you
An officer of a given specialization is not gimped if they choose a different type of ship, and they are not OP if they choose the matching type.
Ships are much more a product of the Boffs and equipment (and the player) than they are of the captain.
In a nutshell, you get more character slots, more boff slots, more bank slots, free respecs, higher EC cap, Veteran Rewards and a 500zen monthly stipend.
This is not much to go on...

I was Fed before but I am open to either redoing fed or going romulan.

Would a Tactical captain in a Beam cruiser be a viable option?
I would say do a Romulan. They have a nice set of intro missions. You get to try Warbirds and their special powers. Fed and KDF got their starter missions polished, but still not up to the Romulan starters.
