Lets say you save up your Zen and buy one from the Bortasqu, Odyssey or any of the 3-ship pack. Then you decide you like the ship and buy a second one.
My idea; If you buy two separately, you get the third free. Works out since you already paid the 5000, why not?
Time is a funny thing; There is always too much of it. Except when you need it the most, then there is never enough.
Not to mention, many stores don't offer a "buy 1 part of the set now, buy a second part later, and we'll give you the third for free" I guess maybe a "mom & pop" type store, if they knew you well enough, MIGHT do that. But most stores in general, either you buy whatever set it is, for the whole price, or you buy piecemeal, and pay the individual prices as you go.

So the just get one, and then later have "buyer's remorse", when they decided they should have gotten all 3.

Why do the 3 ship bundles alway's have to be the 3 slightly different versions of the same ship, I would be inclined to buy more ship bundles if they gave you something like an assault cruiser regent , a defiant and a vesta , then I could use all three ships instead of loading all the consoles onto one ship in the bundle and only using that.
They give a ship for free, and you don't see the loss in revenue ? They don't earn anything from this.

No they don't give you a ship for free. Actually they give you ONE ship and make you spend an additional 2500 zen for two bloody expensive consoles. Take a look at those packs. The three ships are exactly identical except for minor looks and the console layouts. Given that you equip a lot of universal consoles these days that doesn't matter at all. All other stats and the boff layout are the same. So no.... you don't get three ships. You get one with three consoles. And you paid a lot of money for it. That's all.
Actually, they're not identical. Taking the Oddy as an example - the power bonuses are appropriate to the type of cruiser you'll be flying - Tactical gets +10 weapons, Operations (engineer) gets +5 to everything, Science splits it's bonus between shield and aux.
The console layouts are different in each, as well.
The three ships in the Andorian 3-pack are also different - even more different than the Oddy's, since the Andorian ships each have unique BOff layouts as well as the different console configs.
No, it's not a huge difference in either case, but they are different.

The ship pack is to reward people for buying all three up front without knowing how well it will handle or if they will like them. If you could try before you buy then they wouldn't sell the 3 packs at all but this way they get commitment up front and give you a free variation for doing so.
