I just switched to this build for my JHDC, and it's wicked nasty... especially in Kar'rat where all the alpha strike klinks run wild. My weapons loadout is all Fleet Polaron, spec'd in skills that effect flow caps, all defense related buffs in rep system.

The JHDC is my primary ship to use in pve. I used to go with cannons on A2B now I've switched to beam fire at will.
Front 3x Fleet Plasma beam array
Front 1x Romulan hyperflux beam thing ..it's in the reputation store
Borg sapce set ( I like the auto regenerative shielding)
Rear: 3x Fleet Plasma beam array
Consoles:
Eng: Borg consoles, Tachyon Converter, Romulan Converter, 4th console (optional I change it depending on what I need.)
Sci: Fleet sci emitter -th
Tac: 4x Plasma infuser xii
3x Purple technicians to reduce cooldown on boff abilities
Beam Fire at will 2 and 3 on Tactical commander BOFF
this is an a2b build so this means auxiliary to batteries on lt.commander (engineer) and lieutenant auxilliary to batteries.
if done correctly you'll have no cooldown on boff abilities for the tactical slots.
I get above 25k dps most of the time. This is ofcourse affected by your toon skill point allocation and trait selection.
I hope to have given you an insight for high dps with strong healing abilities for your ship.

Commander tactical: tactical team, beam fire at will II, Beam fire at will III, Attack pattern Omega III
lt.commander engineer: emergency power to weapons, Aux. to batteries, Reverse shield polarity

I used to run Aux2Bat on my JHDC, the problem I had was both the rotation and timing it right in PvP. Not to mention as soon as you hit the Aux2Bat, your aux power goes to zero, which kills your shield regen rate. Personally for me, I'm much more tankier running without Aux2Bat. While I love Aux2Bat on some of my Fed Cruisers (Avenger Class), you definitely need to know when to start your key rotation. Otherwise you will be with zero hull and much longer regen time on your shields.
Try this for power;
Weap: 25
Shield: 50
Eng: 25
Aux: 50
Please note "Quest Passive" help too. Since this is on my main eng toon, I have all my passives from quests turned in, flow caps and leech consoles. Which in return buries my weapons to 125 power constantly. So I really don't have to crank my weapon power up to 100. With my other power levels, my powers stay at around;
Weap: 78
Shield: 91
Eng: 58
Aux: 92
Of course this is before I hit my BOFF powers, which then in return buries my weapons, shields, and aux to 125 as well. There is some slight fluxuation in power. But enough to keep klink alpha strikers off me.
