Cruiser command Weapon efficiency system decrease DPS?

Enjoying the new Cruiser commands. Anyhow, did anyone else noticed decreased DPS with the Weapon efficiency system command? I run an A2B/FAW/DEM cruiser build and instead of seeing an increased DPS I actually been seeing a decrease in DPS. It was odd. When I switched to a different command...I noticed an increase in dps.

Perhaps the weapon efficiency system is interfering with beam overcapping?
