Unless I am mistaken, all Fleet Ships (with the exception of the Excelsior) cost (along with 20,000 Fleet Credits) 4 Fleet Ship Modules. With all due respect to Cryptic, I don't believe this is a fair purchase. Why? Allow me to explain...
If you're buying the Fleet Heavy Escort Carrier, Fleet Long Range Science Vessel Retrofit, Fleet Assault Cruiser, Fleet Exploration Cruiser Retrofit, Fleet Advanced Escort, Fleet Science Vessel Retrofit, Fleet Tactical Escort Retrofit, Fleet Advanced Research Vessel Retrofit, Fleet Escort Retrofit, Fleet Reconnaissance Science Vessel, Fleet Star Cruiser, Fleet Deep Space Science Vessel or Fleet Patrol Escort you are paying for a new ship with updated stats, and a new skin (which was sold for 550 c-store credits before the change to zen).
If you're buying the Fleet Heavy Cruiser Retrofit, Fleet Research Science Vessel Retrofit, Fleet Aquarius Destroyer or the Fleet Support Cruiser Retrofit, you're only buying updated stats. There's no unique costume that comes with it (you can hardly call the Yamaguchi a new costume). Thus, should these ships be three Fleet Modules instead of four? If skins were still purchased through the store, these ships would save 550 (now zen) per player, yet they're currently being sold for the same price, when they're giving you less.
In addition, if (when rising through the ranks) you use up a free ship token on a Heavy Cruiser (for arguments sake) I think you should get a further reduction and only have to pay two Fleet Ship Modules; you've already used up a key item to get a specific ship, so why not continue the method? If you're a Tactical player and you use up your one-time-free-key the Escort at Lieutenant Cmd, you shouldn't have to then fork out the full price of ship modules later.
If (as a Tactical Captain) you choose a Standard Science Ship at the Lieutenant Cmd, you should (later) get discount on that ship instead.
Whilst my latter point could be argued, I'm pretty safe that I've got an argument with my first point. We're all buying these skins at the same price, when some are offering a lot more than others.
The same would apply to Klingon (and soon, Romulan) ships too.
So the crux of the post is that you want things cheaper. Fair enough, we all would like everything in our life to be cheaper.
Unfortunately, reducing the number of Modules would only result in Cryptic raising the cost of something else. The expensive Fleet ships and Keys are effectively paying for the new Romulan Faction, and the new KDF Tutorial, and everything else that is coming with Season 8 in two months. No money, no free honey.
Cryptic is going to make its money one way or another. If it is not on Modules it is going to be on Uniforms or something else.

But for some players allowing a T5 Connie to be used breaks the canon in the game.

I think there would be merit in a scaling discount... while only T5 C-Store ships would grant the full discount, a lower-tier one could give a partial discount that scales with the tier of the purchased ship (1 module off for LtCdr/Cdr ships, 2 for Capt), with multi-tier ships like the Defiant, Galaxy, Intrepid, and Excelsior giving only the greater qualifying discount (so owning the Galaxy Refit and the Galaxy Retrofit only gives you the normal discount). This would also open up some of the existing KDF fleet ships (Vandal, Corsair, Norgh, K'tinga, and Vor'cha) to partial discounts.
If you want things to be cheaper.... STOP SPENDING MONEY!

I've gotta say, I do find it ridiculous that I have to pay 20k FC and 4 ship modules for the same ship I had at RA only with a different skin, a bit more hull and shield hp and an extra console slot.
At least with the other ships, you're paying to use the model and get a different experience with respect to maneuverability and or boff powers.

Unless you are a klink, you don't. You only pay 1 fleet module, and if 20k FC is a stretch for you, then there must be a problem. The point of the system is that whether you go the c-store route, or just flat out 4/5 fleet modules, you end up paying the same amount of zen.
It must be accepted that Fleet ships are the new endgame standard. Lobi, lockbox, and a scattering of c-store ships can be better or worse, but it is rather obvious that your RA choice ship is not going to be able to hold up as well in the endgame content.

Your fleet ship is a commodity. It's something you don't need. You can beat ALL end-game PvE content with a freebie RA ship. Fleet ships are a treat, something not everyone can use, and as such, cost extra. And if you are willing to pay a little extra to pull that 10% additional strength out, so be it. It's YOUR choice.

10% Extra strength? There are several vessels in the game you can only use end game if its the fleet version. The K't'inga for instance. Your point would have merit if all of those fleet retrofits had non fleet T5 variants but they don't. For some of us its not about the stats at all but being able to fly a ship that is not a hideous grotesquerie at end game.

IMO fleet ship costs are a joke even with the possible 1 module. You spend 500-2500 zen for a store ship, only to spend another 500-2000 in modules. Now stack on top of that what it costs someone(s) to even get a fleet high enough for tier 5 ships it becomes outlandish compaired to a simple store ship's cost. Fleet ships are overpriced C-store ships with no console is what you are getting!!!

Actually no, it musn't. I and many others refuse to use fleet anything. Ships, weapons, consoles whatever. They are NOT needed to play end game successfully.
They MAY be needed to end game PvP successfully, but that is NOT the same thing.
You can get by just fine in all end game content with the RA level or Retrofit level of your ship of choice, and Mk X, Mk XI or even Mk XII Rare or Very Rare gear.
No need to feed the delusion that fleet <whatever> is a must have.

They're expensively priced so people won't buy them in large numbers at the expense of buying C-Store ships. I do believe that lower-tier C-Store ships like the Rhode Island should give a scaled discount, maybe not three modules like a T5 C-Store ship would, but a better discount than nothing. I also think the Fleet ships that don't have any C-Store equivalent, like the Support Cruiser or Patrol Escort, should be priced lower, too.
But it's a moot point, this is working as intended and they're not going to change it.

In a number of ways my Mirror Deep Space Science Vessel fares a lot better than it's Fleet Recon Equivalent as does my Mirror Ha'nom.
Some of the ships like the Fleet Nova and Norgh BoP breathe new life into the models and the boff layouts which is always a good thing and there should be more of these elements with the fleet ships unless they are C Store Upgrades in which case you get the discount from buying something such as the Nebula.
