I'm at tier 2 in the Omega rep. So now I have access to assimilated stuff, maco stuff and omega stuff. Is any of it better than another, or just different and depends on a million different things?
Don't get any of it until you unlock the tier 5 stuff.

Err, not quite. Get the Cutting Beam and the Assimilated Console, but then don't get anything else till you get access to Tier 5.
Yea, don't get any of the M.A.C.O., assimilated, or Omega 3 piece ship sets with the engine, deflector, and shield. You'll waste resources if you do it before T5.

Depends on the set bonuses. Most people will use 2 items from one set, and an item from another. For instance the Borg Engine and defector and the MACO shield. To know which set pieces to go for, you really need to consider your whole build and see what works best with it.
And heres a secret, although the rep requirements may look daunting now, you will at some point not too far off have all the items and will be wondering what the hell to do with them all.

It depends how long it's going to take him to get to tier 5
I worked out it will take me 10 months to get to tier 5 at the rate I play which is not much
So for my new rom toon I bought the mkX MACO shields and for general ESTF s they are unreal plus half price compared to elite fleet shields

To sum up:
1) Set bonuses aren't quite as important as having the pieces that are the best for your build, although a set 2 bonus would be a good idea if possible.
2) it would be most preferable to wait until T5 before using resources for stuff I will end up buying more than once, although one or two things now to improve my ship are okay. Plus consider how long T5 will take.
This is the perfect mix of certainty and ambiguity for me. You must have accessed my psychological profile with Starfleet. I will go to stowiki, do the research and make some decisions.
Even if you hold out until Tier V for whatever set you want to grind for (which is a good idea), getting the assimilated mk X borg engines will make traveling around sector space a lot less tedious.

keep in mind that there are 4 unique shields and 3 levels of 3 of them(the "adapted" is mk XII only)
the listed capacities at mk XII are
Assimilated regenerative 4927
Omega Force 7365
Maco 7775
Adapted maco 8432
Each is part of it's own engine/deflector/shield set and has it's own 2/3 part bonuses as well as unique features

The reason for the descripency is because in game stats reflect your skills and other gear. The stats on STOWiki don't take any of that into account. The only thing I can suggest is to check out gear on STOWiki and see what fits your build and playstyle best. If it has good stats on STOWiki, it'll have better stats in-game.

Hadn't thought about that. Still seems like a big difference though. But anyways I looked at it today, and the number in-game has dropped to about 5100. And that discrepancy would make sense considering my field generator.
Speaking of modifiers: How does a ship's shield modifier get calculated? Like if the stats say it has a .9 shield modifier. Do I just take the max capacity and multiply it by that? (Obviously there are other factors too but that seems like the basic one.)
If a shield has a capacity of 5000 and your shield modifier is 0.9 than yes:
5000 x 0.9 = 4500.
I don't know how your shield points from the skill are calculated I believe that it's a flat boost to shield hit points for each point you have.
And I'm not sure if a Field Generator would add the percentage to the Base or to the ship modified level.
