That's been explained before. Since Khan recognizes him, Chekov obviously was on the Enterprise - he just wasn't a bridge officer yet. And if you want to go by the popular explanation, Chekov took too much time in the bathroom and kept Khan waiting, so when Chekov came out, Khan remembered his face.
I ask nothing but that you remember me.

I don't recall any mention of Hayes being in the Holosuite, Picard does mention an Ensign Lynch but the 2nd drone isn't named. I'm just pulling this off memory alpha.

I'm pretty sure the film says that his ship was destroyed and makes no mention of him being assimilated and then beamed to the Enterprise only to be gunned down by Picard with a Tommy gun. The named Borg in the holosuit was Ensign Lynch, most likely a member of the Enterprise crew.

Now my theory is that either his ship was not totally destroyed and at least part of the ship, perhaps the saucer section survived (albeit crippled) or moments prior to the destruction, the ship was too heavily damaged to continue so he ordered an evacuation and therefore escaped either in a shuttle or escape pod. It is also entirely possible that he and other survivors were beamed aboard another ship and the reason he did not resume command of the fleet was due to him being incapacitated. Now this is pure speculation but any of those could have been the reason for his later appearance in Voyager.

The movie only startes he's mobilizing a fleet.
It's not entirely clear whether he actually is there himself.
The fact that Riker states "the Admiral's ship has been destroyed" indicates that he was indeed there. But then again it only states that his ship is destroyed.
There is no mention of him being captured, killed, assimilated or turned into a chicken sandwich anywhere. That includes the novelization.
Just like the entire surviving crew of the Defiant he and the people on his ship might have gotten away at some point before the Enterprise arrives.
And that does not automatically imply he would have taken command of the fleet again given he might be injured at that point.

I checked the IMDB page on Jack Shearer and I can't find any evidence that he's one of the drones in that scene. His appearance as Admiral Hayes is the only one for that film.

In fact the shorter one on the table that somewhat resembles Jack Shearer is the one identified by Picard as ensign Lynch in the dialogue.

    http://en.memory-alpha.org/wiki/Lynch

and he's played by Gary Epper so...jam3s1701 sorry but this is a case of mistaken identity on your part.

"Sorry for making you vait to use the bathroom, Mr. Khan. I didn't expect wisitors to this wessle during our woyage."

    Sorry...I had to do that.
