Especially in the Azure Nebula Rescue I am always getting silenced. One is called tetryon beam fire at will, another is tetryon target weapons and the third debuff I never see. How do I combat these?
Engineering Team, Weapons Batteries, and points in Subsystem Repair. Targeting your weapons is the Tholians' favorite trick, and they have cheats to do it far more effectively than players ever can. There's a reason they're nicknamed Trollians.

Forget points in sub-system repairs: that does almost nothing! Just use human boffs with 'Leadership' trait. Or use the Tholians' own gear: Nukara space set auto-repairs disabled weps after 4 seconds.
Btw, Emergency Power to Weapons re-enables disabled weapons too (and I believe Weapons Capacitor, from warp cores, as well).

I can confirm the Weapons Capacitor does restore your ability to fire weapons.
Also scrambling their sensors as you come in or getting them to attack fighters prior to you can help prevent getting hit with these abilities.

The weapons disables from the Tholian NPC's is very annoying. Like others have said the best way to combat is to get some batteries and use the Emergency Power to Weapons ability. Tholians usually disable weapons more often than any other system. At least that is what I've seen most of the time.
Red Matter Capacitor (pre-order item) is supposed to clear disables but it never restores weapons for some odd reason.
