If I'm remembering correctly I believe the reason that it was disabled was because CBS says that weapons can only have certain colors. Is it seriously so hard to believe that CBS might want an iconic and recognizable weapon to be forced to be its iconic and recognizable color? Really? I get the skepticism about the Connie, but the difference is, forced weapon colors for certain types actually makes some sense.

Maybe for Phaser and Disruptors (though they used to be Blue for phasers... and now we have blue Andorian Phasers... So so much for that theory hmm?) But what about Plasma and Tetryon? Neither of these were ever seen in any show.
How about Polaron? They are purple but in the shows what the Dominion was shooting was NOT purple. They fired blue bolts with white at it center.
And Antiproton? First of all considering most shields are likely composed of projected Electrons it would seem foolish to try to shoot Antiprotons at them... I mean two negatively charged particles will repel each other. However, it is Species 8472 (AKA the Undine) who use Antiproton and their beams are Orange a lot like Phasers not Red.
I would like to think that this was one of the times when cryptic actually listened to the pvp community. While this was live it was nearly impossible to tell what anyone was shooting you with in pvp. Add to that the fact that many players would deliberately change their beam colors to be that of a different weapon type and it became pretty ridiculous.
I don't think it was cbs as much as it was the pve players whining about it breaking their immersion.
And it was not a GM command as someone posted previously. It was a holdover from Champions Online where you can change your power colors to whatever you want. Cryptic removed the slider but left the command in thinking nobody would try it.

Unless your enemy is going to happily all use the same weapon type and let you know in advance you are going to be blown to bits by various types of energy even from a single premade.
As for PvE immersion... Well... Considering all the other Canon defying things about this game and all the innumerable immersion breaking things you do in PvE or happen to you in PvE I think it is a bit late to worry about the color of your beams and cannons.

By charging Dilithium for Blue Andorian Phasers, Yellow Cardy Spiral Waves (And Keys to get it), Zen for Retro Phasers etc...
