I just completed it the first time a few nights ago. At least, I think this is what you're talking about? Nothing in it seemed that hard, there's one encounter you have to run away from at the end (or at least I had to run away from / avoid ). What part are you stuck on?
When you're running the mission The Vault, my best suggestion is to be Romulan. You can use your shuttle's battle cloak to avoid almost every combat in the place.
Then we go with my second-best suggestion - try to avoid the Mogai at the second locked door on the way out. Keep an eye on distance; as long as you stay at least 10 km away while it has line of sight on you, it won't aggro (and if it can't see you, you might as well not be there too). When it's more than 11 km from the door, blast the lock and run for it - you'll at least stand a chance with the fighters on the other side, especially if you keep the standard-issue shuttle beam weapon (the one with the 360-degree arc of fire).
Additionally, if you are mostly going to be running and dodging instead of turning to face your enemies in your shuttle, then you are better off mounting a second beam array instead of a torpedo.
