Just reached level #50 on my Romulan Toon, and purchased the Fleet Mogai/Valdore.
Went to the ship customization, and I'm being charged 1000zen to use the Valdore skin? This is (yet another) bug right? I didn't have to pay anything more for the Imperial Skin on my Fleet Assault Cruiser; why would the Fleet Mogai be any different?
So yeah, is this a bug, or is it working as intended? If the latter, I'm disappointed.

You have to have the c-store Valdore to use the skin on the Fleet Mogai
I have the Valdore retrofit - so I did not have to pay again to use the skin on the Fleet Mogai

Now they want another 1000zen out of me when I've already paid (what would be) 2000zen for 4x Fleet Modules? 3000zen total. Yet if I'd purchased the ship first (at 2000zen) I'd have only needed a single Fleet Module? Thus saving myself 500zen.
Would have been nice if they were perfectly clear about this.

no you need only have the T3 version - that's 1000 I think and you get a console

T3 Valdore cost 1000 Zen - you get a shield power console 1 of 2 part
T5 Mogai Retrofit 2000 Zen - you get the energy weapon console 2 of 2
This will allow you to get Fleet Mogai for 1 FSM and have Valdore skin
That's great, except I've already purchased the ship assuming the skin would come with it (as it does other vessels). I haven't much interest in all these fancy consoles; all I was after was the skin.
You do not get the Rhode Island, Bellerophon, Regent and Venture skins for free when buying a fleet ship; you have to buy the earlier tier versions. It's always been like this.

Definitely working as intended. This was explained in one of the dev blogs or podcasts prior to launch.
Generally speaking, you need to own a C-store ship in order to use the skin on a different ship. I know there are a few exceptions but these are generally cases where something got grandfathered in, maybe from when skins were a separate item in the C-store.
I'm really enjoying mine. It's fast, turns like a Bird of Prey, hand has stronger hull & shields than my D'deridex. It is a lot of fun to go blasting Tholians or whoever with too.
It just means you got it cheaper if you did not want the consoles
Thus, to summarize (for my sake).
Valdore Type = 1000 Zen
Mogai Retrofit = 2000 Zen
Fleet Ship Module (as you'll only need one by this point) = 500 Zen
Total = 3500 Zen
That being said, if you purchased the Mogai Retrofit and Valdore Type, you might settle there, thus allude the extra 500 Zen for a would-be-fleet module.
What I've done is spend 2000 Zen on 4x Fleet Modules, and (would have to) spend another 1000 Zen on the Valdore Type specifically for the skin? Bringing my total to 3000 Zen. Still a lot considering all I care for is the skin. Consoles should be sold independently on the Store.

Are you absolutely sure about that? I have a vague memory of one of my old-temporary characters getting the Intrepid with the Bellerophon skin.

C-Store ships (IE: you make a purchase in the c-store, and you get a ship), and their associated goodies, have never unlocked upon purchase of fleet variants.
What fleet variants unlock are ship costume packs, such as the Hephaestus, Maelstrom, Imperial, etc.
The reason you get the Imperial skin etc with fleet AC is simple. You used to have to buy that skin seperate it wasnt a ship just a skin. So when they did F2P they removed the skins unless you had already bought them. But added them to the fleet version of the ships for free.
ALL other cstore ones are ships not skins, 2 different things. To use the parts of the valdore you must buy the valdore that simple. And the T3 valdore comes with the best console aside from plasmonic leach.
This is all part of the reason i sprung for the big legacy pack. All the consoles, all the ships, all the parts and after all that just 1 module per ship for fleet versions. Saved a ton of money in the long run, bought all of the Fleet ships save the T5 shipyard ones already.
