It's very unlikely you finished all of the story arcs. I hit VA about halfway through the Cardassian arc...having not even touched the Dominion, Borg, or Breen yet. I did no missions other than the story arcs as well, so not one bit of grinding.
One you finish all the Romulan missions and do the Reman FE at around 35 the next group of missions are in the Cardassian Sector. You then have the Devidian FE, Breen FE, and Jem'Hadar FEs to do. Then you move into Gamma Orionis and do the Borg and Undine missions. Most people hit 50 before even finishing all the Cardassian sector missions.
All of that should be showing as available on your mission journal.
STO is about my Liberated Borg Federation Captain with his Breen 1st Officer, Jem'Hadar Tactical Officer, Liberated Borg Engineering Officer, Android Ops Officer, Photonic Science Officer, Gorn Science Officer, and Reman Medical Officer jumping into their Jem'Hadar Carrier and flying off to do missions for the new Romulan Empire. But for some players allowing a T5 Connie to be used breaks the canon in the game.
Yeah, as they said, I once had this issue and I was like WTF!? and I went to the available tab and there were several quests, most were dailies though, but one or two of them were story arcs.
I just hit 45 on my first Federation character, and I'm a little confused about what I'm supposed to be doing next. In the story ("episode") sequence, I'm in the section following the Nimbus III stuff, involving Romulans. Obviously, I can keep working through those story missions, as there seems to be a lot left to do, but I'm wondering if I am missing other content that isn't presented as part of that sequence? Outside of the story arcs, what should I be doing? I have done a couple of the STF missions in the PvE queue that just opened up to me, but the rest of that stuff has been the same more or less since I started.
While I love the game, I find some of the presentation very confusing, particularly the different types of missions. For instance, does the "available" tab of the mission journal really show me every mission I have available to me, or are there others that are "discoverable" by travelling to certain areas? As I max out my level, what is left for me to do beyond completing the story arc? How do I get a new ship now that the free handouts are over?
Also, if I create a Romulan or Klingon character, do they have entirely unique story arcs, or is there a lot of cross-over with the stuff I've done as a Fed?

You can continue to follow the episode missions if you want to experience a mostly continuous story.
There are other things you can do, such as patrol mission, defend the sector, red alerts, exploration, diplomacy, and so on, but there's nothing you'll miss out on by not doing them now. They can all be done later as well.
There are so many options because there's a lot of different sort of people who play, and some people hate doing story missions and prefer just to kill things to level because they love space combat or something. Others prefer to be working on dilithium granting missions only so do things like Mirror Universe events and Star Clusters. Other people might find that feels more like work for them, and just want to do more social events and stick with group activities like Fleet Actions and other PVE Queue stuff.
There's no rush to do it all now. The stuff will match your level, so even if you wait until you're at max level, it's not going to suddenly be trivial content. Just do whatever you enjoy the most. If you want a break from a episode story mission, go try something else, like you already have, with the STF. If you want to know WHY you're doing the STF though, continue the story missions, as the events of the Borg arc technically happen before the STFs take place.
There is basically no single 'sequence' to go through to level up. There are people who hate the story and never do more than the required tutorials and stuff, and others who do nothing but. And this is why it may seem a bit confusing to you - because there's a lot of options for all the type of people who play the game.
For the Available tab, this tab generally lists all the missions that are available to you, which may be story missions, repeatable ones, or just one off's that are neither. They won't stop becoming available until you do them, so again, there's no concern if you ignore them for a while, or even never do them. Once you finish every single story mission though, it can be a good place to check.
It used to be that all missions would show there, but some players complained that there was no sense of discovery if everything was always listed there, so now there are some missions and dailies that you have to pick up by actually going up to a planet or ship. Many are routine patrols, some are rescue missions or whatnot. There's no huge reward or anything you'd miss out on by not doing these, but if you enjoy finding these sort of things, just stop by the various systems you pass by and see if you get a prompt to go in. Some of these missions don't open up until you do something else, such as the Devidian arc that opens up a few more daily missions in the Eta Erdani system.
Once you do complete the story arc, there is a wealth of stuff to do in the PVE queue. Lots of events there, reputations open up at max level as well, adventure zones, fleet events if you are part of one, and more. For some people who are only interested in the story, they find that there's nothing more they want to do, but there actually is a lot more to do, if you're interested. From PVP, to Foundry missions, to accolade hunting, and more. It just depends what you like to do.
For ships, at Rear Admiral, the free token you receive is for a Tier 5 ship. Tier 5 is the highest level of ship in the game. There are some ships that cannot be flown until you reach Vice Admiral (level 50) but those are still technically Tier 5 ships. So if you want another ship, you just need to buy it from Ship Requisitions, either for Dilithium or Zen. Alternately, some ships can be available on the Exchange for energy credits - and don't forget you can use the Dilithium Exchange to convert dilithium to zen if you don't want to spend real money on any ships. Many of the Vice Admiral ships in the C-Store, as well as the Fleet ships have slight advantages over the base Tier 5 vessels, but the difference isn't nearly as large as going from Tier 4 to Tier 5. A '+1 ship' as these are usually called is a small upgrade, and often come with a unique console, but shouldn't be considered necessary to do the content in this game.

Take a look at http://sto.gamepedia.com/List_of_missions for an overview of all the missions, including the Defend ones I mentioned (which are space combat ones involving the enemy deep space encounters in most sectors).
It also lists the episode missions for each faction there. While they do share some common missions, there are large chunks which are unique to that faction, and even the ones that are shared have some differences in them, usually with the dialogue, but sometimes the objectives are a little bit different too, though the end result is usually the same.
The fastest way to buy another Tier 5 ship depends on the ships, and what sort of resources you have. You could buy one from the C-Store fairly quickly, pick up a Mirror Universe ship for fairly cheap off the exchange, get a Fleet ship with fleet credits, or grind out the dilithium.
Personally, I'd say if you just want to try out a ship, I would suggest saving your dilithium and buying a cheap Mirror Universe ship off the exchange. While the looks will be different from a normal one, the performance will be the same. ie: A Mirror Universe Patrol Escort has the same bridge officer, console, and weapons layout as a regular Patrol Escort, but just happens to look like a normal Advanced Escort. Then if you decide you like the way it plays, you could work yourself up to a C-Store or Fleet version of the ship, such as a Multi-Vector Assault Escort from the C-Store, or a Fleet Patrol Escort from a fleet starbase.
As for flying lower tier ships, no, not really. I sometimes do it for fun, or if I'm grouping with a lower level player to help them out. If you really want the looks, most of the ships (with a couple exceptions, like the Constitution class) are available in Tier 5 versions from Fleet starbases with a high enough level fleet shipyard. (I'll plug my own fleet here: I only have like 2 active people, so it'll be pretty much the same as not being in a fleet, except you'll have access to all the fleet benefits we've unlocked so far. "Fastest" way to get a T5 escort and/or Sci ship is either buy one from the Zen store, or buy one off the exchange. The Mirror Patrol escorts (ones that look like the MVAE Prometheus) is pretty dang cheap and is a decent gap filler till you decide exactly which one you want to buy, or acquired enough ship modules (5 if you dont own the Zen-store model) to buy more powerful Fleet versions.
No real use in keeping lower tier ships other than aesthetics and nostalgia. I know several players that kept their Mirandas (first ship you get) because they can't be replaced. Or their ToS Connies. But other than that, your just gimping yourself with low tier ships.
Fed, Romulan and Klingon have different episode arcs up until the original Romulan FE's which then all three factions ties together. Only difference is that on KDF and Rom side after the Rom FE, those factions have "Spectres" (otherwise known as the Devidian arc FEs) sandwiched in between the Rom and Cardy episodes which is part of the Klingon War arc for Fed.
The "Wasteland" episodes on Nimbus III is universal for all 3 factions but come at different levels for each faction. But basically all three factions share the Rom FE, Cardy, Borg, Breen and Undine episodes. Everything else before that is faction unique.
Just to quickly note, you can buy the Miranda from Ship Requisitions if you have already discharged your old one. It won't show up on the list if you still have yours though.

I got a Mirror Universe patrol escort for a measly 50k, and will probably grab one of the science ships too. I would have felt like an idiot if I had dropped 120k dilithium on one of those just to try them out!

Another good thing is the patrol missions they repeat at the specific planet so if your looking to complete the destroy TRIBBLE ships of this race accolades just find the patrol that spawns the ships you want to destroy you'll not only get the kill accolades but you will most likely get the damage received and the damage sent accolades to for all weapon types if you remember to switch it out your ship weapons for those accolades.

Some content is shared among the factions , but both factions offer plenty of stand alone stuff as well , but as others have said , don't be in a hurry , you'll get there eventually .
After level 10 on any faction, Mirror Invasion. They seem to occur a little less than before. Used to have them upwards of twice in 24 hours, 3 in 48 hours. Now its more like once a day and the time isn't going to be convenient every other day.
If your leveling Alt's its an important thing in leveling. Or if you don't want to do stories on your mains. You can do 4 to 5 an hour at low levels getting 3 or 4 levels out of it. If your short on time to play but can make the time its on its very valuable.

I did private arena ground pvp matches after I finished all the Romulan content since I didn't want to replay all the featured episodes again. Works fast if you can find a solid group to grind with.
