When I got to the part to scan the rock on Dewa III, I had to fight some Tholians. The final group contained a Tholian Commander and I got completely wiped twice and almost a third time. I had 1 boff left alive and I was down to about 100 health when I managed to beat him.
I did this mission at level 8 and have been doing nothing but story episodes back to back. At this point my options in equipment would be just common Mk I from the vendor on the Flotilla and whatever little I pick up along the way as loot.
Edit: Both times when I was wiped the Tholian Commander was back to full health when I got back to him. The respawn point was close by so it wasn't a matter of taking 5 minutes to get back to him, more like 20 seconds at most.
The regen is fairly standard for a mission fight to be honest. What I did was tell them to stand on a ledge to the side. telling them to go down to the pit is instant death. Also kill the lieutenants first.
But yeah this fight has had lots of complaints about it. I thought it was pretty ok, but I'm pretty good at ground.

I had a few wipes on my first try, due almost entirely to being one-shotted somehow (full health + fairly high shields -> dead). Even after burning the lieutenants with focussed BOff fire.
The second time through, on my tac, I just set my BOffs to stay by the scan point (in the pit) and ran to the side and flanked the group, and I somehow made it through without dying once. That was after the patch, tho, so they might have toned down whatever was one-shotting me before.
Its fairly easy - I got killed the first time I tried, but now I'm re-running all episodes (had to re-create my char due to Neutral No More problem). Tholians are not difficult, I wiped the floor with them. Just remember to crouch, aim, order your team to focus fire, stick to cover if you are getting shot at. I used a whopping 1 small hypo, and even that wasn't really needed.

Try placing your Boffs, particularly your sci with the heals, on support role. Do the damage with your captain and Khev. Engage the Lt. and then the commander. Then kill the big guy.

Although I did this mission in a group of 3... I ended up tanking them all on my tactical romulan. I found that constant movement helps a lot as the Tholians tend to go for Flanking bonuses. Also specing your Boffs properly(Medical Tricorders and Shield Recharge) makes it a LOT easier. At no point should you let a Tholian Lieutenant or above get on your side or behind you. Anytime you're forced to stand still for any extended period of time(more than 2-3 seconds) follow it up with a roll to the side as I find I often get hit hard after standing still too long, Rolling prevents that damage most of the time.

Quick Tip use a minigun or full auto rifle also tholians are weak against plasma they go down really fast if you use the right tactics and weapons
I wouldn't recommend going toe-to-toe with the commander unless you're profiecient at ground combat. Use the ledge and available cover to your benefit. I had no great difficulty surviving the fight, but my boffs were not so lucky. :P

Having your team hold the high ground is a really good tactic to use, then all you have to do is argo the mob and lead them into the range of your away team and mow them down has they try to reach you.
