If you click the arrow in your mission log to auto-navigate (not transwarp) to the next objective, it only works at the start of the mission. If you are moving to somewhere other then the mission's initial starting location, it instead takes you to the first location.
Example:
Search for Mol'Rihan (New Romulus in your language).
The mission has 3 sector locations, A, B, C. I used the auto-nav to go to A. I then used map to fly to B. I clicked auto-nav to then go to C, but it started me towards A.
This is an issue not specific to the mission in the example, and it also happens on Holodeck now.
I don't know if entering the system or not effects this, and I don't know if it is always the case. I just use the map most of the time, but if more data is requested, I can run some tests and get more accurate data with consistent, repeatable results.
