No you can't respec your alliance. It tells you this in game right before you're made to pick.
One of the pop-ups also says you can even replay the mission, but no matter the outcome you pick it won't change the faction that you originally ally with.
The catch is that the decision to form a team is made before the decision of which episode to play. If you are of opposite alliances, it will act as if a Fed and KDF player were attempting to invite each other to a team: "Allegiance does not match".
Romulans are intended to be able to team for any mission that is setup properly to allow Romulans to team.
The only missions that Romulans should not be able to team for are missions that are setup where FED and KDF cannot team for the episode.
All Romulan episodes should be set to allow all Romulans to team together. If they are not, then its a bug.
So... This may be a longshot but where my brain goes with that are the potential security loopholes.
Say you have two Romulans on a team. One goes Fed allied and the other goes KDF allied. (You could be on a team even if not on the same mission map.)
Then, while still teamed, they visit a mission map together. The Starfleet Academy event pops and one uses the event calendar transwarp to go to the Academy.
Suddenly a KDF allied Romulan gets the prompt to transfer maps with their teammate.
I'm going to need to do some testing hands on with this (as this exact method may not be an issue) but my concern are the loopholes that could allow a player into somewhere where they shouldn't be.
I found and reported one method that allowed Klingons to visit Starfleet Academy and ESD.
The concern here is that unfriendly Romulans will have similar opportunities in greater numbers because you have the potential for teammates with different transwarps, different event calendars, different fleet starbases, etc.
I'm mulling over ideas for how to get someone on the wrong faction starbase right now.
And either way has interesting implications, whether they con as unfriendly (can attack) or friendly (can access vendors).
I'm eager to get my hands dirty testing and reporting this.

you are thinking about this wrong. just forget there are Romulans. All this is another species choice for Feds or KDF with a few missions attached. Once you make your choice you are more or less say a Tellarite or Orion. There is no Romulan faction.

I'm concerned with the game mechanics of allowing teaming prior to going Fed or KDF and what can be done with that, mechanically.

It already exists in game, it's just going to be a lot more widespread.
So in other words Romulan players cannot do Federation or KDF storyline content and vice versa.
You really need to go through and add factions to complete faciton kill accolades for all sides.
