One of the things a deflector does is help with debris at warp speeds. I don't know if you noticed but when you visit your bridge and go back to ship view your captain beams out. when you are in space looking at your ship it is really first person view and when you adjust your camera angle there is an elaborate set of tractor beam to move your captain around.
The deflector boots you are wearing is to protect your captain from dust particles at warp speeds while he is dragged along for the ride via tractor beam to maintain that first person view.
I also have this same issue, the parts are showing up on my feet based on the Borg parts currently equipped to my ship. Removing my Borg deflector and impulse engines removed the effect, reequipping the parts readded them to my character.
The universe has a wonderful sense of humor. The trick is learning how to take a joke.
