I would think that numerically Green Alert is power shifted to Engines. Yellow Alert is power shifted to Shields. Red Alert shifts Power settings to Weapons/combat configuration.
STO is about my Liberated Borg Federation Captain with his Breen 1st Officer, Jem'Hadar Tactical Officer, Liberated Borg Engineering Officer, Android Ops Officer, Photonic Science Officer, Gorn Science Officer, and Reman Medical Officer jumping into their Jem'Hadar Carrier and flying off to do missions for the new Romulan Empire. But for some players allowing a T5 Connie to be used breaks the canon in the game.
In the Tactical assualt game: Green alert is no weapons and shields is the most friendly stance and allows transporters to work, Yellow is shields but no transporters slightly more aggressive, Red is full weapons and shields and is the most hostile stance possible.
With this in mind the alert status could see increased or decreased shield strength or regeneration.

In almost every MMO I've played, each has(had) a combat-locking mechanism triggered when you get a NPC's aggro, either by attacking, or passing too close to them. This is frequently used to force you to fight, rather than run, or somehow gain an advantage over the "AI" which it does not understand or cannot replicate. In this case, "Red Alert" is Cryptic's version of this system.
If it ever did change, personally, I'd prefer a more flexible system seen in BC. That is you could initiate each alert level at any time, and each alert level had its own bonuses or maluses iirc. Also, it enabled you to go to warp whilst in a firefight, or full impulse. Much more flexible.
But yes, I doubt these changes would ever happen, as this is a standard MMO.
This would only work with future content, as I can't see Cryptic going back through all the existing stuff to add the functionality, but...
What if alert status could influence how NPCs responded to you?
Green Alert is a gamble. If someone is inclined to attack you regardless of your intentions, then you'd be in trouble; but it signals friendliness to those who wish for peaceful contact, and at least a lack of hostile intentions to those who are still on the fence.
Yellow Alert is less of a gamble, as you aren't helpless if someone decides to attack you; however, it might make the fence sitters might err on the side of paranoia. Only the real optimists are going to try to strike up a friendly conversation with you.
Red Alert is a full battle readiness state; it signals that you are not here to make friends. Red Alert makes a fight almost inevitable; but on the plus side, you're as ready for it as you can get. Conversation will likely be limited to 'Go away or we'll shoot you'.
The devs have talked on occasion about working in more diplomatic options for confrontations; so something like this might not be completely out of the question.
It`s only a suggestion anf taking all your comments into account, the game would have to be re-written to accomodate this change (if it was introduced).
it was only an idea, it may not happen, it may will. If it`s implemented then STO may become a more realistic and immersive experience.
