What assignment chains are worth it

Obviously Children's toys- for NADORC and the exploration sector missions- for refugees you can use for asylum missions, what do you get at the end of some of the other ones.

The wiki has a list of all the assignment chains and their various rewards.

    http://www.stowiki.org/Assignment_chain

Decide for yourself which ones are worth running.

I'd say all of them are worth doing as it doesn't take a ton of effort to get them all done. You could probably put the extreme bar-tending and culinary credentials ones near the bottom of the list though.

Do run the consular authority missions -- once those are done you get the officer exchange missions. A good place to dump commons and bound uncommons (with the correct crits of course).

The biochemical investigations aren't worthwhile after the first two steps (those steps give great cxp) because the resulting consumables are practically free on the exchange, the cooking/bartending/gaming chains are only really worthwhile if you want the titles, and I don't remember what the cxp looks like on the colonial team (not star cluster exploration, the 3-step ones) to tell you if those are any good or not.

    Everything else is good.

I'm thinking any of them that give you a repeatable mission at the end to get a blue or purple doff as a reward are worth it.

This. But if you're short on time, you can just do:
    - Negotiate Delivery of Rare Commodities (even if you don't craft them, unpowered artifacts are worth 800k+)
    - Facility 4028 (Strike Against repeatable gives contraband and prisoners that turn into guaranteed Blues/Purples)
    - FED: Delta Voltanis & Zenas Expanse Support (crit on repeatable gives a DOFF that is good for getting more Support Crits)
    - KDF: Khazan Cluser & Rolor Nebula Support (crit on repeatable gives DOFFs that are good for Maurading and Support)

I believe the Colonize B'tran Cluster chain can give Purple Technician Doffs on critical, and at least 2 are essential for making an Aux-to-Battery build work.

You can find arguements which will pretty much make almost every one of them worthwhile.

If I had to make a priority list, it'd look something like this:

    High Priority:
    - Support cluster, Facility 4028, NDORC, Consular Authority, Caitian/Ferasan,
(to get to the repeatables with worthwhile rewards as fast as possible)

    Moderate Priority:
    - Ghosts of the JH, Project Chrysalis,
(good one-time rewards, no worthwhile repeatable)

    Low Priority:
    - GQ Colonial, Bartender, Chef, Biochemical (Nepata, Ketracel, Tulaberries), Gaming, Biogenic Weapons,
(no rewards but titles & CXP, no worthwhile repeatable)

    Consider not finishing:
    - Biochemical (Jevonite, Bataret, Lockets)
(need tons of scarce, expensive commodities which will be better spent on NADORC or Formal Gift Exchange).

Um, the biochemical for Jevonite gives you the ability to make ablative Jevonite armor(a consumable item), it goes for a decent price on exchange.

But you'd have to invest Jevonite which goes for a decent price as well, therefore only breaking even on a success and profitable only on a crit. If you count in that you have to invest ~50 Jevonite for the chain, you'll have to make a lot of hardpoints until you see any earnings.

Or just make do with any Jevonite you get from haggles, which are only 2k ec each. Each haggle gives 5 Jevonite on a success. There's nothing that says you have to HURRY. :p
