Bring up your character screen, and look at the tabs on the top. One should say "Reputation" click on that and you should see a screen with two reputations you can work towards - Romulan and Omega.
You use Romulan Marks and Omega Marks to fulfill reputation assignments. After you do a lot of assignments and go up several tiers, you can unlock unique weapons and gear that can only be obtained from the reputation system.
You will need a heck of a lot more than 5 marks though. I don't think you could even do one assignment with 5 marks.
Omega marks are used to purchase Omega goods: armor, weapons, etc. (along with Dilithium) in the Reputation system. This does not open up for your character until level 50 (Vice Admiral). Until you level 50, just save them up.
