Hey i got my tempiral science vessel and really like it, i got anti proton beam bank and phasers which i didnt really see a damage increase on, but my question is where can i get anti proton dual heavy cannons? Are they useful only against the borg or they a good all rounder?
Your best bet is Fleet antiproton DHC. prices on the AH are out of control for Antiproton.
each DHC will cost you 20k fleet credits and 10k dilithuim. thats 60k and 30k dilithium for a full set of DHC, not a bad grind at all...
The Science one (Wells) that is... Not sure if the Tac one (Destroyer) can.

You are in a bit of a conundrum here. On one side of the problem, such a small ship should never be using Beam Arrays, a weapon that is only of true use on large ships like the Bortasqu. But yet, on the other side of the equation, the Temporal Science Vessel's inherent abilities are Beam Subsystem Targeting.
As for what energy type? Antiproton has never been very useful for me, since the Antiproton energy bonus is nothing more than +20% to critical severity. I myself swear by Polarized Disruptors, because it reduces the enemy's damage resistance AND drains power from all of their subsystems.
If you do decide to buy Fleet weapons, then I suggest you use the Investigate Officer Reports in your Available tab. That is by far the best way to get Fleet Marks. In almost no time at all, you will have enough to get Fleet weapons. Of course, the only bad thing about Fleet weapons is that they spam the [Dmg] proc; Elite Fleet is not quite as bad, but they still spam it nonetheless.
Welcome to post-"season" 7. You're now in what is a world of hurt for all anti-proton lovers.
Your only choice is to grind dilithium (STFs being the major income of that) and fleet credits in order to obtain advanced fleet anti-proton weaponry; assuming the fleet in question has fabricator 2 researched and enough provisions to buy gear.
You earn Fleet Credits via contributing to fleet projects with common doffs (300 FC each), fleet marks (50 FC each) and various miscellaneous items (at sub-par exchange ratios, dilithium by the way is 1:1 ).
Omega Marks are only used with the personal omega reputation store, which is rather worthless manure (only the requisition for gear matters, the weapons are junk).

Expended $1,961 USD on this game - regretting it all. This game and some of its staff disappointed me, time and again, per every single cent spent!!!
This only problem you may face is to get a mk xii purple console for anti proton. They are very expensive, and they can't be crafted (as far as I know).
Grinding for MkIV epic gear?

The rare (blue) mk XI anti-proton mags are sufficient for high damage capabilities.

I must say that when playing foundry missions, stfs, fleet actions, I can't recall the last time an antiproton weapons was dropped. (In space btw, no idead about ground).
Plasma, disruptor, polaron, tetryon, phaser, yep they drop on a regular basis. Is there some policy against antiproton or why some weapons are ultra rare (if at all drops).
Maybe the Devs could explain about the drop system.
Its especially weird as the Mag Regulator antiproton boosting console drops but not the weapons?
Is this becuase most drops are common to rare and only a chance to get antiproton if a very rare drop? That uncommon and rare antiproton beams etc just don't exist?

If you can, try to get [Acc].

Oh OK, then you should edit your first post to "Temporal Destroyer" now you mentioned "Temporal Science Vessel", which cannot use dual cannons.

After a short time is a glaring discrepency.
