So I'm having trouble figuring out the firing rate of Omega Plasma torpedoes. With a blue and two green projectile doffs, the thing seems to fire pretty frequently.
With a torpedo boat, do I really need to mount a second torpedo launcher?

Eh up to you, as multiple torpedos tend to conflict with each other a bit do to their shared timers....I usually find one torpedo launcher is sufficient.
With the Omega Torpedo, the effect of projectile doffs is a fraction of a second if it works at all. You can pretty much fire a torpedo once a second with it or 6 seconds after a torpedo skill is used. If you are firing it once a second, then you will eventually run out until the torpedoes recharge. So to have a torpedo boat, you need to just have more than one torpedo launcher..
Yeah, this is some crazy-sick damage output! I discovered it last week while playing around with my Breen ship weapon config. Just be sure to put the Omega Torp on the right end of your forward weapons. Otherwise it gains firing priority over the Romulan Torp when both are ready to fire.
Except, no. The Omega Torp does not get any boost from Projectile Warfare Duty Officers.
The Omega Torp does not seem to have a global cooldown, which is why PWO's don't affect it. However, Omega Torps do trigger PWO's into lowering the Romulan Torpedo Launcher's cooldown timer when spam-fired. This is what leads into daisy-chained rom hyper-plasma torpedo streams.

The Omega torp is really a good replacement for any ship that uses a single photon torp tube... it has a high rate of fire and is pretty good without any consoles/duty officers to use it. The Omega torp doesn't really play well with other torps though (cause it takes priority over them when shooting/GCD issues)

You get around the Omega Torp's activation speed / priority by placing it on a forward right weapon slot, and the other torp forward left. I've been doing this to give my Romulan Hyper-plasma torp firing priority over the Omega Torp.

AFAIK this only works with another "special" torp like the romulan one. I couldn't get it to work when using a bunch of Mk XII Quantum [Borg] tubes and replacing the right-most one with the Omega.

How about the Ferengi Missle Launcher? It has a 2-sec CD, so you might see better results.
Hmm. Yeah, playing with it and a second launcher, it seems the GCD means the second launcher never really gets to fire.

As a torpedo boat you're going to have a significantly higher chunk of your damage come from projectiles. As fun as it is to use, the Omega torp doesn't do all that much damage. What it's very useful for is being able to "fill in" when a primary torpedo (usually a slower firing one like quantum/hyper-plasma/transphasic) doesn't proc your PWOs.
Then, when your primary torp is proccing again, your Omega torp will have an opportunity to recharge itself.
The Ferengi missiles can be used in a very similar manner.

I have my main torpedo set to hot key 1 and all cannons/beams to spacebar. If I have two torpedoes or a mine they're on hotkey 2. I never have priority issues because I fire the one I want when I want. Are all yours on autofire or just spamming fire all weapons?

I don't use autofire, but yes, I'll frequently shoot all weapons with mouse button 5 (I use keyboard strictly for movement -- all fire-controls are on the mouse). I have all energy weapons mapped to mouse button 4.

Also, the tooltip lists dps as 2523.7. That... I assume that's something bugged because of the charge system?

Correct. It thinks it can fire non-stop, without taking into consideration the torpedo gcd.
