One thing that I would like to see is more "Random" encounters. On the TV shows, Captains were always being hailed by Starfleet, or a nearby Planet for assistance. And yes, I know you can do exploration missions for this type of thing, but how about having a random pop-up "Hail" to do one of these types of missions. For example:
You're traveling from Sol to the Transwarp Gate in the Sirius sector when you get a "hail" from Starfleet requesting your presence at a nearby system. To make it simple, it could already use one of the pre-made Exploration missions. Although I really wish they'd revamp those.
It could also be Sector dependent. If you're in Federation Space, there's more of a chance for an "Aid the Planet" type. If you're in a more hostile area of the Galaxy, you'd get more "Patrol" type requests. Make it more realistic and believable.
As it is, you always know what you're getting into. STFs, Dailies, you have to sign up to do this...no real surprise. With this system, you'd at least have a little bit of an "unknown" quality.
To really make it interesting, new DOFF missions could be assigned to these Hails. Or maybe make a new Daily out of them.
And of course, you could turn these down if you want. Maybe make an Option to disable them completely, or change the frequency.
I'm just hoping to see ANY kind of quasi-random, repeatable things to do...instead of just grinding.
After looking at some of the DOFF mission descriptions, they sound like it'd be a feasible in-game mission. Quell civil unrest? Beam down with your team. Cure an outbreak of disease? Beam down and hypo the locals...it could be just a version of the "Scan these artifacts" Exploration missions.
Discipline a Crew Member? Well...I'm not gonna touch that one...
It would also be nice if there was a feature to allow certain foundry missions to pop up as well within certain sector blocks. I think this will help "unbury" some of them and bring soem of these stories to the light. Also, alot of these stories could be better written as a "emergency hail" system.
Keep the current pull options on these missions, but ad this push for the lazy ones among us who don't like digging through titles to get our trekkie fix

And have the reward be marks or a bit of dili. Or maybe doff mission points like military science or diplomacy etc. Definitely not exp. those areceasy to get.
You know, some small addition like this would make this game feel a whole lot more Trek-Like.
I like the Foundry idea, too. Although I'd like it if there were a way for authors to create a "set" of missions...there are so many multi-part episodes out there, it's hard to find the starting one.

AND make them expire if you do not accept them in a reasonable time.
Because it simply doesn't make sense to have another mission permanently added for an "emergency" ignored long time ago.
