First thing I'd like to say is that season 7 is going to be the greatest season yet, season 6 did laid some important ground work that this season benefits from but 7 expands upon it, and I think that this is also going to expand on mechanics and idea from previous seasons before it, since season 7 hit tribble and after watching the
Priority One Away Mission 3 video this has been an idea I've been thinking about to improve the Klingon Faction so it has
a unique feel to it, I did also talk about it in the latest
Red Shirt Army Podcast episode but I feel that I could explain it better writing it down and that other people could contribute to it in the forums.
The first thing that needs to be done is to expand the Qo'noS First City map, not an overhaul of it because I think the overall design and look of it is really great (thou I would like to see the Great Hall entrance and interior raised up to the upper levels so it looks over the courtyard areas), but much like what was said in the Priority One video is that the areas that are there get expanded, the way I see it the First City would be as big (if not bigger) as the New Romulus map, there would be four to five areas to this map, the first area would have the Great Hall, the Barracks, Transporters to the Academy and Shipyards, the Court House, a Bar and an Arena (or Coliseum as what was said in the Priority One video), the other three to four areas would have their own independent Banks, Exchanges, Crafting and Social Bars and each area is controlled by a Klingon House, one area is controlled by the House of Martok, one by the House of Duras and one or two controlled by other houses.
Which brings me to the bulk of my idea, a Klingon House Reputation, the idea is after creating a Klingon Character you are approached by the leaders of each house all asking you to ally yourself (or your house) to theirs, each house has its own reputation system with their own weapons, equipment, costumes (like ceremonial daggers and other uniforms that can identify which house you're from) and powers that you can earn like with the other reputations, but once you've pick a house there's no going back or if you want to leave you lose your progress with that house and have to start again with the next and the same again if you want to return back.
Now with the different houses there is going to be conflict which will open up a lot of PvE and PvP opportunities, which is why a bigger version of the First City is needed, like I said there are going to be areas controlled by each house, when you go into the area that is controlled by the house you are allied to you will be safe, no NPCs or Players can attack you, this would go the same to everyone who goes to the Great Hall and the area that it is in, but for example if a Player that is allied with the House of Duras goes into the area controlled by the House of Martok then that player would be attacked by the NPCs and even the other Players that are allied with Martok, but not every area will be hostile towards the other houses, some houses can be friendly towards others, but maybe if you go down a dark alley or there's a drunk at the Bar they may attack you but not any other Players.
To save complications there would only be House Reputation Marks to earn instead of one for each house, which brings me to missions, each house would have its own kinds of missions that would range from trading with other houses to challenging rival houses, but each houses missions would be different to make that house feel unique (for example the Duras House would have lots of espionage like missions), there could also be unique story missions for each house, "Bringing Down the House" and "The House Always Wins" would be missions that Players allied to the House of Martok could only play but there could be missions based on these for other houses that tell their side of it.
One last thing is that there could be is a Coliseum on Qo'noS for PvP and PvE, there could be a variety of match types like one on one, team, and one that was brought up in the Red Shirt Army Podcast is a horde mode were Player could fight waves of Targs or Prisoners, I also think that it should be open instanced so other Players can come and watch the matches live.

The arena especially.
A rep system for the KDF may be a good idea

Further progress = better reward. No cooldown (or small cooldown) on attempts.
Every round is a boss fight in an arena area. Have various IP characters in the Arena. (There's a wealth of them, particularly in terms of aliens and especially in terms of aliens, that Cryptic has used.)
I think it would rock. You could easily create a few "flavors" of the arena. One as a bat'leth tournament with a mix of prominent Klingons, past and present. One as a ranged combat area with historical figures from Trek, maybe including Scotty and (Wheaton-permitting) Wesley Crusher. I'd love a melee arena with Spock, Obisek, and maybe Khan as the ultimate boss, likeness permitting.
I think it would be extra fun if they had weird/wacky holo-bosses randomly inserted into the progression. Grendel. Albert Einstein. Isaac Newton. Doc Holiday and Wyatt Earp. Moriarty. The Hamlet cast (poisoned swords, naturally). Doctor Chaotica. Dixon Hill. Dr. Noah. The White Rabbit from Alice in Wonderland.
TOS Spock, TMP Spock, WoK Spock -- all wielding Lirpas and using Nimoy's unused recordings for STO as a Bridge Officer as cues for the specials. Maybe have it use the basic mechanic from the Mobius Destroyer where the Spocks chain receiving damage from "past" to "future." TOS (or even Pike era) Spock is the healer of the group.

This is similar to the idea I proposed a long time ago, in hoping for a faction system similar to Everquest. Where you work on becoming friends with one side, and end up hostile to another.
Which fits nicely with the Klingons, do you side with the House of Martok? Or do you side with The House of J'mpok or the House of Duras?
And like you said, the storylines end up branched and tell the tale from their House's. House of Martok stays the same, but the House of J'mpok, you dwell more from their end of the story and learn more of those Klingons working with the Romulans.
Never know why they never went with that idea. Players for the longest time wanted Forcas to be an open world, where players could hold their own real Bat'elth competitions. Or have the Arena by the bar be a PvP area, where people could scuff it out.
Andoria could be the Federation version, and both Andoria and Forcas could be places where unique melee weapons are sold or enhanced.
