I agree with swapping out the torp launcher for another beam array. I have found (in the Yellowstone) the tetryon warp plasma is ineffective/doesn't work and you would benefit from the shield damage/resistance debuff ability you get from full jem'hadar set (will help with the larger ships in there) also on the subject of shield stripping you can use tachyon beam at ensign level and as all the ships in there are downgraded a bit for shuttles if you play your power levels in it's favour it could be quite a useful tool for dealing with the D'deridex and BoPs in there

Console Eng - don't remember its exect name, its universal for energy/kinetic damage.
Console Sci - point defense.
Universal station - Tac, Tactical team.

Now during the mission itself i would always play around with my energy levels, full into weapons when blowing things up, and full into engines when moving to the interation points
360 beam is integral to the mission if you are caught in a tractor beam, Polarize Hull can aleivate this a bit, but as soon as you are able, blow the tractor turrets.
Torp spread, this is surpisingly effective in the vault, a spread of quantums can take most things out/down to low health (again perfect for pesky turrets)
Healing abilities are a bit pointless, shuttles are fragile but if you fly around a bit and try not draw the aggro of many bops, and you should be fine.
The 2piece omega set is about increasing your turnrate/speed and the brog set gives some vital hull heals, the engine battery can be swapped with the subspace thingy whenever you are plaaning on evaive maneuvers, battery+evasive gets you far (edit) and the theta radiation console is great for slowing down those fast little ships and bugger up their turn rates
[Combat (Self)] Your Bite deals 2378 (1475) Physical Damage(Critical) to Spawnmother.
I'd ditch the torpedo and the point defense councel. An energy weapon will work fine in that spot but T:spread with Quantum's could be very helpful.
The Torp is killing your DPS and the PDC's 3 minute cooldown is too long for much help. It'd be better to have the borg deflector, Jem'hadar engine and Jem'hadar shield with an assimilated counsel in that spot. If you're a tac officer forget the Jem'hadar engine and just get three piece borg, you have enough damage bonuses available.
Personally three piece borg isn't something I advocate for every ship but on a shuttle with a Tac officer the heal procs are worth their weight in gold.
My Flyer is a turret and Beam array. (Phased Polaron Beam and Polaron Turret) I will have to look tonight to see the set. i think its the breen set though, never did seem to have trouble with the vault.
