I was wondering exactly what all of this meant so then I could have a better clue as to what some people are talking about. God damn all this Star Trek jargon :P.
Yes, i'm a fan of the series, but never got really knee deep into the specifics like some people have and I would like to be able to, so please, some help for a long time Star Trek fan, but a newbie to the game and jargon.
"Retrofit Connie" refers to the motion picture version of the starship enterprise, which is in the universe is referred to as a "Beta Refit Constitution Class"
"TWOK" refers to the second film "The Wrath of Khan"
I believe there is also a wiki which has some other terms in it but the link eludes me at the moment. perhaps someone else can help there?

Connie refers to Constitution Class. Typically it's referring to the preorder/c-store perk of the Tier 0 [starter ship] that looks like the enterprise from the original series.
Retrofit ... versus refit is awkward, pretty much, retrofits refer to the late-game [vice admiral] ships that are pretty much just the iconic ships from the series [Galaxy, Defiant, Inteprid, and not Excelsior class] that have been equipped with 'current era' equipment.

This is all based on the way that the ships are portrayed in the various movies and TV series, ansd the way they are implemented in-game. The game takes place approximately fifty years after the events of Star Trek:Nemesis, and shortly after the events that led to the destruction of the Romulan homeworld in the Paramount Star Trek reboot. In the game, Spock going back in time never happened - once he entered the wormhole he (and Nero with the Narada) disappeared. If that makes no sense to you, watch the new Star Trek (Star Trek XI) and all will be made clear.
The term "retrofit" refers supposedly to older ships (ships from the movies/TV series) having had they systems upgraded to meet with the standards to the year 2410, which is the year that the game takes place in. THis is a common occurence in most militaries; instead of replacing perfectly good vehicles, it's often cheaper to "upgrade" or "retrofit" new technology onto the older vehicle, such as humvees in Iraq/Afghanistan getting new armor fitted onto their chassis to deal with mines (or, as the Army likes to call 'em, IEDs). All "retrofit" ships are roughly equivalent to what they were before being "retrofitted" in terms of capabilities.
A "refit" ship (such as the Tier 5 refits) are those same hulls, with new capabilities added that they may have had in the original movie/series portrayals, but were left out of the original "retrofit" for various reasons (mostly gameplay balance) but are now being added back in due to player demand. In one case (Excelsior) a capability was added that the ship never had in the series (transwarp).
"Connie" is a affectionate fan nickname for the original Enterprise from the 1960s Star Trek series - based on the class name for the ship, which is the Constitution-class. The refit Connie is the ship from the first three Star Trek movies - supposedly the original Enterprise, retrofitted with new technology until it was basically a completely new ship. Due to fan demand, there is talk about a further refit of the Connie - a "retrofitted refit" as it were

Depending upon your interpretation, the reboot either completely obliterates the original universe such that Nemesis never happens or the reboot took place in a parallel dimension different from the one in Nemesis, and thus is only related in that Spock and Nero came from the Nemesis-universe after the destruction of Romulus/Remus.

The reboot is a parallel universe caused by time travel.
The game is set in the original universe after Spock disappeared.
Nothing that happens in the new films affects this game and this game is not the future of the universe seen in the new movies. It's the future that Spock left behind when he and Nero went to the other universe.

The game doesn't have anything to do with the reboot except for using the plot elements of Romulus blowing up and Spock being sent back in time. The new film takes place in an alternate timeline as the say at the end of the movie.

actually, the newest Star Trek film (the reboot) takes place in an alternate reality, meaning that STO's timeline and that timeline have nothing to do with each other
