If you've got a Lt. Commander BOff but he's at an Ensign bridge station, his Lt. Commnder ability will not work or appear in your abilities list. However, that same BOffs Lt. Commander ground abilities WOULD be available even if he manned no bridge station at all.
Which is why I always keep my BOffs at max advancement. It may or may not help in space, but it always matters on the ground.

Ships don't always have every ability that a boff has available. It depends on the rank of the ship console she is assigned to. If she is assigned to an ensign console, only her ensign ability shows up. If you put her in a lt. console, both her ensign and lt. skills are available, and so on.
Omega is correct. What you need to do is to press your K key and go to the "Assignments" tab. There you can see the rank of the bridge station that particular BOff mans in two ways; by its name and by the number of boxes that appear next to it.
My guess is that you have the BOff in question at a station with only one box (an ensign station). You need a station with two boxes to make that ability work.
You don't. It is an intrinsic value of the ship. Higher tier ships get more consoles, and get higher ranked consoles. You get a new ship at each new rank name, such as Lt. Cmdr, Cmdr, Captain, etc. Each ship has a unique profile of consoles, so always check beforehand before buying one. You can check using the ship holograms in the starship requisitions department of your faction.
You don't upgrade the station itself. When you reach a new rank you will be given a new ship with better stations on it.
A lot depends on what ship you fly. Cruisers favor engineering stations, escorts tactical and of course science ships have higher ranking science stations than other ships.
