I've been doing this on the Klingon side and my friends and I keep talking about how the last part (with McCoy) simply doesn't make any sense for the Klingons. We have talked it over for the last 5 days and have decided that it would have been better had the devs had us steal the uniforms from the guards (as we lie about on the Fed side). Temporary costumes that we have no control over are not unheard of, and would have made that last part make a whole hell of a lot more sense.
Here's the idea. Rework the second level of the mission so that after we defeat the last of the guards a window pops up telling us we need to disguise ourselves. Then poof, just change all of our captain and crew uniforms to TOS temporarily until the end of the mission. Voila! A mission that makes sense, just like that.
It's not too late. This mission will continue to be played by new players and replayed by vets once the functionality to do so is in place. There's plenty of time to fix this oversight. Please, just consider it.
I think all they need is an alternative text tree for Bones to use with KDF captains.

It may not be perfect, but as long as you can have different text trees based on faction, it should be easy to do.
Bigger problem at hand is the Ridgeful Klingons in that time-frame. Troubling.
Easily mistaken for an unknown alien species, which were plentiful even in that time period. Unless they use tribbles to detect us, I think we're safe.
I think all "Aliens" should have an option to diguise themselves during that misson, personally I tried my hardest to only have stuff from that era (weapons not included) and they still questioned my Uniform...
It makes sense to me, McCoys a pro, he doesn't care whether you're human, klingon or a small furry thing from Alpha Centauri, there's a crisis and he's gonna damn well make you help!

Yeah, right. If there's a bunch of aliens on the station carrying Klingon disruptors with an intruder alert going off because of all the guards they stunned on level 2, I don't think Bones would be just haphazardly asking for their assistance.
Like, duh. There's a bunch of strange men with guns running up to me and there are sirens wailing just up the street. I think I'll ask them to babysit my kid.
