Minigames can be more then just games in game (Dabo, Poker, or Chess 3D) We have the scanning "game" for feds and I believe there will be something similar for Klingons when crafting is enabled for them.
My proposals are:
Medical minigame: Use your medical bay to heal your wonds!
Like utilizing the lab on DS K7 for "Quarentine" and the healing of the Deferi in "Cold Comfort," you would use your medical bay to heal the wounds you have suffered. While getting advice from you CMO you need to match the injury with the "cure" and administer!
Repaires minigame: Find the damaged areas of your ship and make the proper repairs!
Much like the medical game only you would use your ships engineering instead of sickbay.
Crafting minigame: Use your ships engineering/research lab to "craft!"

Anyone else think of ways to utilize what we have in game to make them more functional?

That's actually a good idea, it adds something more than just the boring "I died again on a daily I have to go ALL the way to sickbay to get this off of me" feeling. I'm an Engineer, and as the ships Captain I should be the one to make the repairs on my ship. Making it a mini-game would make it seem more emersive rather than just another "warp in, repair warp out"
That is what I think...I heard another one too...
Targ Hunt Minigame: Go hunt for the Trophy Targ
The Trophy Targ are Massive! Prove your warrior prowess with only your Bat'leth, Mek'leth, and/or d'k tahg.
