We actually just had a meeting this week to address some of these concerns. There are a few things we have in development to stop some of the annoying mission dialogue pop-ups.
STO should do what Guild Wars does and put mission dialogs into the chat box instead of monopolizing the screen and controls.
I am not sure this is what I would like as a player. I happen to like the Dialogue Boxes overall, but I totally agree that they need to get rid of the annoying timing issues.
Nothing is worse than being in a fire fight, or trying to finish the mini-game, and you can't - or you get destroyed due to an annoying Science Officer that won't get out of the way of the viewscreen!
Agreed about the timing issues. I nearly tossed my sci officer out the airlock for interrupting me fighting the bog this afternoon. Thanks to her I got assimilated and died. Maybe just a simple flashy thing in the lower right corner of the screen would be preferred instead

I've started to develop a bit of a hate for my pointy-eared gobliness that wont shut up. And what's worse, I actually LIKE reading the dialogs so when grouped with me people are getting killed while I finish reading them
Or make it a fixed dialog box that sits on the say right side of the screen and when it shows up it doesn't takes focus. But its just there, like when you are in a quest you get the extra window that shows the objectives and progress of the mission.
