I was having a problem where my ship would warp in but not be visible for several seconds aside from a warp trail. I was also experiencing slow texture loads (getting hailed for instance). My fix for this was to use Windows-Maximized and enable verticle sync in Graphic Options. I don't know if it matters or not but I deselected use full screen in the launcher first.
I had this issue with both my laptop and my PC and could not find an answer since both are spec'd to handle STO with relative ease. Interestingly both have a triple-core AMD processor. Laptop is working but I haven't tried this on the PC yet.
I have to say I'm excited about this since I quit playing STO for a couple months primarily because this issue started...I know, I can be extremely anal about certain things.
When I first enter the game I still get the warp-in issue. If I set graphics to default then reconfigure to Windows-Maximized and set Vertical Sync ON it works at least until I log out again.
Kind of a band-aid but it works for me!
