I bought STO over Steam and have it installed on my desktop, fully patched. I backed it up using the Steam back up tool, then installed it from that backup onto my laptop. When the restore was complete, the Steam client immediately started to download "updates" for the game, totalling to about 5GB.
Clearly the game should be fully patched, so there should be no reason to download any more. I suspect that Steam is seeing that the game no longer matches the original Steam install (because the game's launcher has automatically patched it up to date), so it's trying to wipe out all the changes and start again. After which the launcher will no doubt need to patch the game up again.
Before I start the restoration, the Steam auto update option is turned off. While the restore is running, it remains off. As soon as the restore has completed, the updates start even though the auto update option is still off.
Steam backup tool does not work with STO as STO is not really a Steam application.

Yeah, steam backup does not work for MMOs. Limitation of how steam works, it doesn't really support them at all. For reference, next time what you want to do is manually backup the pigg files, and restore them after you reinstall the game.
Even though you purchased STO via steam, you do not need to use steam to install or play. You can grab the "online downloader" from http://www.startrekonline.com/download and then after it has installed the basic components (don't login and let it patch), copy your backed up pigg files into the directory it created.
